In the summer of 2019, I was honored to participate in Summer Institute in Biomedical Informatics (SIBMI) and do a post-bachelor internship with prof. Isaac S. Kohane group at Harvard Medical School. His group is the coordinating center for the Undiagnosed Disease Network (UDN). I’m continuing my work in collaboration with Dr. Hadi Amiri and Dr. Marinka Zitnik. In my project, we aim for finding bio-similarity patterns among undiagnosed patients and known rare disease phenotypes to find potential diagnoses through state-of-the-art representation learning methods. We assess referral letters from primary care physicians and descriptive information with the OMIM database which is a descriptive resource for phenotype and genotypes of known rare diseases. In addition to the diagnosis task, we can use phenotype-genotype links to enable EHR-driven genomic research (EDGR) for defining biological problems for further investigations.

Adviser: Dr. Mahmoud GhandiAccording to my undergraduate research experience, I was interested to find any systemic behavior of microRNAs in the gene regulatory network using pathway and gene set level knowledgebases. Dr. Ghandi as a group leader of the Cancer Cell Lines Encyclopedia (CCLE) project at the time generously helped me to gain a better understanding of the dataset they generated and mentored me to do a pilot analysis in this matter.

Arefian Lab: University of Tehran/ Stem Cell Technology Research Center, Ltd. I started my first research project with the hope that our research would initiate more discovery for questions without answers. After participating in scientific discussions and working in Arefian’s Lab, I found a computational gap in our research projects. After a while, as a lead research assistant, I wrote my bachelor thesis on ‘Suggesting an In-Silico microRNA target prediction framework for Glioblastoma Cells’. I have published a conference paper on this investigation as well as the thesis.
