About Adam Arkin

An academic expert on systems and synthetic biology, cellular biophysics and comparative functional genomics. My lab aims to elucidate the evolutionary design principles of cellular networks and exploit these for design new function and behaviors in cells using a combination of experiment, theory and computation. Projects range from understanding the role of stochastic gene expression and memory in the stress response of Bacillus subtilis, to studies on the evolution of signal transduction pathways in bacteria, to detailed experiments and modeling of the stochastic control of HIV-1 gene expression and its role in latency, to the design and implementation of a tumor killing bacteria. In support of these projects we also develop technology for the statistical analysis of biological data, comparative functional genomics, foundational designs for synthetic biological application, and model-based design of experiments as well as physical theory of cellular processes.Specialties: Systems BiologySynthetic BiologyComparative Functional GenomicsTherapeutic Bacteria and Viruses

    Co-Founder
Boost Biomes Jan 2017 - Present
Boost Biomes seeks to harness the potential of microbiomes. Microbes are the most efficient chemists on the planet. When working together in a microbiome, their efficiency is greater than the sum of their parts. They play critical roles in areas ranging from agriculture to human and animal health. Harnessing their potential will be imperative to a future of sustainability on a fixed planet. Our proprietary discovery platform uses high throughput sequencing, selective enrichment and advanced informatics to identify microbial products with important commercial roles. This approach is faster and less expensive than traditional approaches and uniquely identifies multi-microbial products which are often more effective than single microbe products. We are using our platform to enhance agriculturally relevant microbiomes. Initially we are focused on developing safe and effective naturally-occurring microbes and consortia which can manage diseases of high-value crops.
  • Center For The Utilization Of Biological Engineering In Space (Cubes)
    Director
Center For The Utilization Of Biological Engineering In Space (Cubes) Jun 2017 - Present
The mission of CUBES is to develop effective biomanufacturing for deep space exploration that realizes the inherent mass, power, and volume advantages of space biotechnology over traditional abiotic approaches. The CUBES goal of efficiently using in situ resources and effectively recycling them to drive the manufacture of useful products will meet a long-standing need for space missions, which is to substantially reduce manufacturing-infrastructure mass and related costs in harsh conditions. The planned CUBES output of a semi-closed loop that integrates resource-recovery in a resource-poor environment with waste streams to biologically drive the manufacture of fuel, materials, pharmaceuticals, and food will establish the capacity to biologically support manned space exploration on par with abiotic techniques.

Established in 2009 (fusing together a few different pre-existing programs), ENIGMA researchers seek to advance our understanding of microbial biology and the impact of microbial communities on their ecosystems. Team members collaborate closely to generate detailed quantitative understanding across scales — from molecular to cellular to community-level. We have the technological and scientific arsenal to link environmental microbiological field-studies to both highly advanced field and laboratory meta-functional genomic and genetics tools. This capability, the ability rapidly to assess gene content and expressed functions of environmental microbes and bring them to model-organism status in the laboratory, is ripe for application to microbial communities. These studies will likely provide unprecedented views into the pathways that link the functioning of diverse genomes in the context of their environment and thereby deliver a mechanistic understanding of complex environmental bioprocesses. An emerging ability to link environmental bioprocesses to cellular fitness under different conditions provides an opportunity to link microbial processes to different ecological theories to explain the observed differences in identity and diversity of microbes along transects (gradients) of geochemical parameters.
