About Amit Vikram, Phd

Using Genomics to understand the behavior of Food borne bacterial pathogens and Antimicrobial resistance in Farm to Fork continuumAt USMARC, I am researching food borne pathogen and antimicrobial resistance in animal production and retail meat products. My specific interest is to develop novel diagnostic tools for effective surveillance and enumeration of antimicrobial resistance in the farm-to table continuum. Additionally, my research focus is to define functional resistome and mechanism of horizontal gene transfer. I am trying to answer these questions using a combination of tools including next-generation sequencing, gene expression analysis using qPCR and other methods, genome modification/engineering and other molecular and culture based tools. An important and interesting challenge we are dealing with is multi-drug resistant isolates in food-borne pathogen. Our team is trying to understand the breadth of multi-drug resistant isolates in animal production. I am specifically focused on understanding the genetic architecture and molecular mechanisms of multi-drug resistance in these isolates.EXPERIENCED IN :-Next generation sequencingMetagenomicsMetatranscriptomics16s Sequencingbacterial pathogenesismicrobial physiology and genetics mouse models of bacterial pathogenesissecondary metabolite extraction and purificationcompound screening and target identificationchromatography including HPLC, FLASH, and column chromatography mammalian cell cultureantibiotic resistance mechanismsELISA, SDS-PAGE, Western blottingPCR, DNA/RNA/Protein sample preparationMicroarray, molecular biology techniques including strain engineering, gene cloning, reporter analysis, shuttle vector constructionSpecialties: metatranscriptomic analysis of gut microbiome, RNA-Seq, metagenomics, 16s, discovery of novel antimicrobials, natural products, microarray, and genomic techniques, HPLC, qRT-PCR, Gene cloning, CLCBIO Workbench, QIIME, TOPHAT, BowTie, Greengenes databse

Research Microbiologist

Roman L. Hruska U.S. Meat Animal Research Center, Usda-Ars

At USMARC, I am part of a team responsible for researching and tracking antimicrobial resistance in animal production to final products. My specific role is to develop novel diagnostic tools for effective surveillance and enumeration of antimicrobial resistance in the farm-to table continuum. Additionally, my research focus is to define functional.

Sep 2015 - May 2019

Postdoctoral Research Scientist

Dept Of Civil Amd Environmental Engg., University Of Pittsburgh

My research was focused antimicrobial resistance in Pseudomonads; working with Pseudomonas fluorescens, Psedumonas aeruginosa PAO1 and clinical strains, my research identified novel mechanism of antimicrobial resistance in Pseudomonad biofilms. Utilizing our finding of novel resistance mechanism, we identified an innovative treatment method for biofilm.

Jul 2013 - Sep 2015

Postdoctoral Research Scientist

Pittsburgh, PA, US

My research was focused on small molecule inhibitors of Vibrio cholerae virulence and identified endogenous and exogenous secondary metabolites (small molecules) that are capable of inhibiting cholera toxin, a major virulence factor in V. cholerae. Additinally, I developed an analysis method for extraction, identification and quantification of small.

Jan 2012 - Jun 2013

Postdoctoral Research Scientist

Memphis, Tennessee, US

 Designed and conducted structure based search for potential small molecule inhibitors of Vibrio cholerae toxin production. Developed screening method for cholera toxin and toxin coregulated pilus inhibitors Identified DKPs with potent anti-virulence activity in V. cholerae Elucidated the mode of action of anti-virulence activity of DKPs

Jul 2011 - Jan 2012

My work at TAMU was centered on antivirulence properties of citrus secondary metabolites. Limonoids, a unique class of triterpenoids, were purified from citrus seeds and evaluated for antivirulence properties in E. coli O157:H7 and Salmonella Typhimurium. A few limonoids with potent antivirulence activity were identified. Additionally, several flavonoids.
