About Amy Jo Johnson
Hi! I am an experienced molecular biologist and early career people manager with a strong background in high-throughput sequencing technologies, automation, and cross-functional collaboration. Helping others and teamwork are my biggest passions! Throughout my career, I have been dedicated to both scientific excellence and fostering team growth, ensuring that my direct reports thrive in their roles and develop both personally and professionally. Most recently, as Associate Group Lead of Genomics at Calico Life Sciences, I led the NGS service core and managed two direct reports. My responsibilities ranged from developing high-throughput workflows and optimizing liquid handling protocols in close collaboration with automation engineers, to implementing a company-wide LIMS. I worked closely with scientists to execute custom library preparations and meet critical project deadlines, while overseeing the operational aspects of the core lab, such as budgeting, inventory, and maintenance. My greatest passion in this role was mentoring my team, helping them grow in their careers and building a strong team dynamic. At Second Genome, as a Senior Research Associate, I supported NGS study design, protocol development, and the validation of our genomics pipeline. I played a pivotal role in a novel insecticidal soil project with Bayer, developed our soil lab, and managed metagenomic and metatranscriptomic studies on clinical samples. Additionally, I contributed to the development of single-cell RNA-seq protocols and viral sequencing projects, mentoring interns and managing complex sample collections and microbial archives.During my time as a Temporary Associate Scientist at Amyris, I helped develop a high-throughput yeast colony PCR protocol as a QC step in strain engineering. This required optimizing and operating automation equipment like the Biomex FX and NX workstations and the Echo 550 acoustic liquid handler.I have a deep technical foundation in high-throughput sequencing, with expertise in platforms such as NovaSeq 6000, NextSeq 2000, and MiSeq. I am highly experienced with automation systems such as the Agilent BRAVO, Tecan, and Beckman Biomex liquid handlers. My skills in R and Python allow me to collaborate effectively with bioinformaticians to analyze complex datasets.I’m always excited to connect with fellow scientists and professionals in genomics, automation, and molecular biology, to collaborate on projects or discuss new opportunities. Let’s connect!

Associate Group Lead, Genomics
Senior Research Associate, Microbiology
Core genomics and microbiology functions at Second Genome. In these roles, I helped researchers with study design for optimal NGS and analysis. I also worked on protocol development, validation, and QC in our genomics pipeline, and assisted in starting a LIMS system and HTP automation workflows. Prior to this role, I was key in developing a soil lab for a novel insecticidals project in collaboration with Bayer. In addition to running enrichment and NGS experiments, my duties in the soil lab included documentation, permit handling, protocol development, managing sample collection and storage, metadata curation and analysis, and training interns and contract employees. Additionally during my time here I have managed in-house microbial strain archives, completed metagenomic and metatranscriptomic studies on clinical stool samples and tissues, established and implemented novel anaerobic microorganism isolation and sequencing projects, worked on protein expression and purification, single-cell isolation protocol development from whole tissues and cell cultures for scRNAseq, and sequencing of viral DNA from phage panning efforts to identify therapeutic peptides from the microbiome.
Research Associate, Microbiology
Temporary Associate Scientist 2
I helped develop and implement a new high-throughput protocol for yeast colony PCR. This was an essential quality control step for strain engineering efforts at Amyris. As a part of this project, I had the opportunity to test and provide feedback on the development of in-house software and train others in my group to execute the pipeline. Skills included:- Operation of automation equipment including the Biomek FX and NX workstations and the Echo 550 acoustic liquid handler- Capillary electrophoresis using the Fragment Analyzer system- High-throughput yeast colony PCR, screening approximately 3000 samples per week- Database maintenance in MySQL
