Currently, I am a scientist in the group of Bob Yauch at Discovery Oncology, gRED, Genentech/Roche. I am exploring cancer dependencies. I am working in cross-functional team to understand the biology of novel drug targets and target validation. Key methods: Proteomics, high resolution microscopy, functional genomic screens, CRISPR/Cas9 knock-in, targeted protein degradation, transcriptomics, KO (shRNA, siRNA, sgRNA), live cell imaging. My PhD research focused on understanding the direct role of MYC interacting protein - SPT6. First, I used auxin-inducible degron (AID) system for target protein degradation in cells and tumours. I established the protocol for CRISPR/Cas9 knock-in of the AID tag into tumour cells. I generated multiple cell lines, and published 1 methodological paper (Adhikari and Narain et al., STAR Protocol, 2021). To study the biology, I collaborated with bioinformaticians and used genomic, transcriptomic and proteomic methods. I generated high quality data, presented results, proposed a hypothesis, and carried out follow- up experiments using cell proliferation, flow cytometry, immunoprecipitation and western blot assays. This study resulted in 1 first author paper (Narain et al., Mol Cell, 2021). Second, to study nascent transcription in vivo, I developed an innovative method and a bioinformatics pipeline. I collaboratively designed pilot experiments and optimised steps for high quality DNA/RNA extraction from tumours. I independently processed the samples for NGS libraries and analysed the genomic and transcriptomic data using bioinformatics.

My PhD project dealt with characterizing SPT6 and its role in RNAPII transcription. I established AID-tagged SPT6 expressing U2OS knockin cell line with CRISPR/Cas9 system. This could achieve complete depletion within 4 hrs. Further, I characterised the nascent transcription (4sU-seq, DRB-4sU-seq), RNAPII occupancy (ChIP-seq), transcription rate (SLAM-seq), mathematical modeling, and RNAPII interactome (Quantitative MassSpec).
