About Avinash Ramu
[Views my own]Data scientist with a history of working on computational biology problems related to genetics and genomics. I enjoy solving problems collaboratively with cross-functional teams.Github - https://github.com/gatoraviGoogle Scholar - https://scholar.google.com/citations?user=JIw6080AAAAJ&hl=enI have a strong interest in developing and applying quantitative models (Statistical and Machine Learning models) to derive insights into complex (biological) systems. My first academic training was in Computer Engineering and this gives me the interest and ability to quickly adapt to and work on compute problems and infrastructure of varying scale and complexity. I enjoy using R, Python and SQL to solve data science challenges with occasional C++. I'm very comfortable working both on Linux/Unix environments and cloud environments and with using version control (git) and Docker containers. My prior work at Washington University in St. Louis (WashU) involved answering biological questions closely working with single-cell RNA-seq data (gene expression noise), large human genetic cohort data (mutation calling and GWAS) as well as cancer genomic data (identifying clinically actionable somatic variation in tumors).

Data Scientist
Statistical genetics and computational biology for biomarker/target discovery working with the Immune Profiler team -https://verily.com/solutions/immune-profiler/In my job at Verily my efforts focused on uncovering target genes at GWAS loci for autoimmune traits. The vast majority of GWAS hits are in non-coding regions of the genome and it's still not clear, after decades of GWAS, through what genes these GWAS loci act. The goal of the project is to identify target genes at GWAS hits, for autoimmune traits, by integrating WGS data with immune cell-type specific gene expression, chromatin accesibility and chromatin-capture (HiChIP) data.
Phd Student
I was a PhD student in Barak Cohen's lab (Human and Statistical Genetics program). My thesis work was focused on understanding the causes and effects of cell-to-cell variability in gene expression, amongst genetically identical cells. I performed both wet-lab experiments and computational analysis for my thesis. My thesis work is published here - https://doi.org/10.1093/genetics/iyad094 and here - https://genomebiology.biomedcentral.com/articles/10.1186/s13059-024-03277-9Other Activities:1. I was a part of the (awesome) Precision Medicine Pathway (http://pmpathway.wustl.edu/) and a Committee Member in the Student Advisory Committee (SAC- https://dbbsstudentadvisorycommittee.wustl.edu/). 2. I received a fellowship from the Burroughs Wellcome Fund as part of the Cells to Society Pathway that involving further training in epidemiology.3. I tutored local high school students as part of a federally funded college-prep program.4. I attended Summmer Insitute in Statistical Genetics at University of Washington, Seattle with a travel award5. I attended a fully funded summer school at the Center for the Physics of Living Cells at the University of Illinois, Urbana Champagne to learn about state of the art techniques to study gene expression noise.
Summer Intern - Antigen Map
I was a summer intern in the Antigen Map team where I used machine learning models to help improve the design of the MIRA assay developed at the company. The MIRA assay is a multiplexed assay to identify which antigens activate a T Cell. The Antigen Map is a collaborative project between Adaptive and Microsoft.
Teaching And Leadership Fellow
I mentored an exceptional group of ten individuals looking to switch to a career in technology from diverse career backgrounds (education, marketing etc). The role involved leading small group sessions, teaching the fundamentals of computer programming (using Javascript, Java and SQL) and hands on application of those skills towards web development (using the Angular and Spring Boot frameworks). If you are interested in switching to a career in tech, check out LaunchCode they do amazing work in this space and the programs are completely free to attend.
Bioinformaticist
I worked in the lab of Obi and Malachi Griffith. The lab was pioneering bioinformatics efforts targeted towards precision cancer treatments. As part of the team, I developed computational tools and infrastructure to analyze DNA and RNA sequencing data generated at one of the largest sequencing centers in the world (a large chunk of the Human Genome Project was completed at this institute). As part of a team, I helped analyze n-of-1 cancer genomes and transcriptomes to help clinicians interpret the data and find actionable variants as part of the Genomics Tumor Board at the School of Medicine.
Bioinformaticist
I worked in the lab of Dr. Don Conrad in the Genetics department. I developed statistical and computational tools for analysis of human genetic data. I was the lead developer of Denovogear(https://www.nature.com/articles/nmeth.2611), a de-novo mutation caller(Bayesian classifier) written in C++ and used in several large-scale human genetic studies. I also helped perform and publish genome-wide association studies on infertility, miscarriage and mutation burden. Working in this role required a clear understanding of the principles of human genetics and genomic technologies/data, computer programming and statistical modeling.
