Senior Software Engineer - Tech Lead Of Bioinformatics Software
IC4 Engineer and Tech Lead of Bioinformatics Software Team.Lead technical direction of R&D platform and manage cross-functional bioinformatics projects with computational biology team.
Software Engineer Iii - Bioinformatics
IC3 Engineer on Bioinformatics Software Team.
Software Engineer Ii - Bioinformatics
IC2 Engineer on Bioinformatics Software Team.- Design bioinformatics workflows in WDL to run scalable genetic analyses in the cloud on the DNAnexus platform.- Collaborate with computational biologists on writing and testing analytical code for bioinformatics pipelines. - Design and improve internal tooling to support R&D projects and large-scale retrospective studies, such as Django web applications and regression tooling. - Orchestrate management and deployment of software systems with Docker containers and Openshift.Key contributions:- Developed pipeline and architecture to perform genotyping, variant filtering, modeling, and database ingestion of results for riskScore for all ancestries product.
Computational Behavior Annotation - Department Of Psychiatry
Software research assistant in the Kayser lab of the UPenn Medicine Department of Psychiatry. Wrote pipeline in Python to annotate aggressive behaviors in Drosophila from videos. Implemented Flytracker software with JAABA machine-learning software to design a behavior annotator for lunges. Wrote code to condense video cropping and segmentation, calibration, tracking, classification, and data output.
Research Associate Intern - Technology Development
iAspire research associate intern within the materials science advanced platform technology development team. Designed rolling-circle amplification (RCA) based assays to quantify DNA damage during long-read sequencing library preparation. Developed bulk in-solution and single-molecule surface-based assays to assess polymerization of long (>10kb) library fragments. Wrote custom scripts in Python and Matlab to model and analyze fluorescent intensity data extracted from solution and surface RCA experiments. Provided bioinformatics support for team to extract useful information on polymerase behavior from raw sequence data .bam files.Engaged with global team members through weekly presentations of my progress. Internship culminated in poster presentation summarizing my work.
Stem Intern - Discovery Biology
Summer intern in the fungicide plant disease control group at FMC. Weekly responsibilities included assisting in the multi-tiered screening process to select and optimize novel chemicals with potential to control fungal disease. Additional roles included propagation and selection of various crop species for weekly screens, and assessment of disease progress in plants following chemical treatment and inoculation with a representative fungal pathogen.Individual research project was to develop a quality control device to monitor the characteristic performance of chemical spray booms over time. Designed a modular QC tool to use for all booms which collects chemical deposition as a function of an object's position through the sprayer. Analyzed chemical deposition using HPLC-mass spectrometry. Developed software in MATLAB compare the 3D patterns of chemical deposition I collected to future spray tests using the QC tool.
Undergraduate Researcher
Received Penn Undergraduate Research Mentoring (PURM) grant to perform research in the department of bioengineering under Dr. Christopher Fang-Yen. My project focused on developing a high throughput assay to study the behavior of C. elegans during stress-induced sleep with the goal of uncovering a mechanism of arousal from sleep.
Intern
Collaborated with device technicians to perform experiments on human liver and cardiovascular tissues using a novel platform device which closely replicated bodily conditions. My duties involved preparing and taking down the devices before and after experiments, preparing cells for testing and collecting samples for later assays and analysis. Performed DNA isolation, Western blots, and confocal microscopy.
Laboratory Assistant And Intern
Worked in a neuroscience lab under Dr. Christopher Deppmann. Performed PCR and gel electrophoresis to genotype mice. Created PDMS microfluidic devices and performed basic cell culture. Assisted graduate students with dissections and trained work study students.
