Thesis Project: Identification and characterization of stable transcriptional hotspots in the CHO genome• Assembled the first publicly available chromosome-scale Chinese hamster genome assembly that is now used by the broader Chinese hamster ovary (CHO) research community (CriGri-PICRH-1.0)• Performed next generation sequencing (NGS) assays for genome-scale evaluation of epigenetic markers of transcriptional activity in CHO cells• Completed a meta-analysis of publicly available CHO genome, epigenome, and transcriptome datasets to characterize CHO genome instability and identify potential safe harbors for transgene integration• Designed and performed batch monoclonal antibody production and perturbation experiments with suspension CHO cell cultures at well plate, spin tube, and shake flask scale • Developed a high-throughput pooled screening method to measure transgene transcription from thousands of hotspot candidates using a barcoded reporter gene coupled with custom NGS library generation • Performed CRISPR/Cas9 mediated site-specific integration and single cell cloning to evaluate clonal variation in transcriptional output from nine candidate integration sites• Mentored two undergraduate researchers as part of the NSF REU program, focusing on developing skills in bioinformatics and mammalian cell culture (summer 2020, 2021)
