My dissertation explores the “shape” of human brain dynamics using topological data analysis (TDA) and machine learning.As part of this work, I developed DyNeuSR, a Python library for visualizing and interacting with topological graph representations of complex functional neuroimaging data. More recently, we introduced NeuMapper, a variant of the Mapper algorithm from TDA designed specifically to handle the high-dimensionality of neuroimaging data. Towards further validating our computational approach, we developed (and collected fMRI data using) several new continuous multitask and naturalistic viewing paradigms for characterizing the brain’s dynamical organization during ongoing cognition (e.g., switching between cognitive tasks, watching and reflecting on movies).

As a scientific software developer for the Rosetta macromolecular modeling software suite, I developed and applied novel computational algorithms and high-performance computing frameworks for automated 3D RNA structure prediction and design. I also integrated existing computational biophysical modeling tools into experimental structural biology pipelines. As a full-stack engineer for Eterna, an online citizen science game where players solve puzzles using RNA molecules, I led a redesign of the game's web interface and developed a series of in-game tutorials to help new players learn how to solve puzzles and contribute to real citizen science experiments. I also co-organized EternaCon 2016, a small conference fostering scientific communication between Eterna’s developers, scientists, and citizen scientist players.
