Advisor: Jianjun Zhang, M.D., Ph.D.• Spearhead the development of the TimiGP system, an innovative computational platform for comprehensively analyzing thetumor microenvironment• Design TimiGP framework to identify cell-cell interactions and their associations with clinical outcomes• Integrate multiple data modalities, including single-cell RNA-seq, bulk RNA-seq, microarray, and clinical information• Develop an R package for deploying the TimiGP framework(https://github.com/CSkylarL/TimiGP)• The TimiGP system empowers the identification of potential therapeutic targets, facilitates the development of clinical modelsto predict patients’ outcomes, e.g., recurrence risk & treatment responses• While our current focus is primarily on cancer, our long-term vision is to extend its applicability to comprehensively study a broader range of diseases, including autoimmune diseases and neurodegenerative disordersOther Work• Identify biomarkers and construct models for risk evaluation and response prediction in oncology• Design novel genetic testing by integrating intra-tumor heterogeneity• Write R packages and pipelines to facilitate the analysis of single-cell RNA-seq data or RNA-seq data• Analyze longitudinal whole exome seq (WES) data of mouse models to study pre-cancer• Provide expertise in immunology and cancer biology to guide the data analysis and interpretation• Collaborate with lab mates and other labs to study the metabolic, immunologic, and metastatic activities of single-cell RNAseq analysis
