About Daniel Brink, Phd
I am a microbiologist and bioinformatician with a passion for data science and data-driven molecular biology. My goal is to work with projects where I can apply my competences and skills to make a difference for society, such as clinical or industrial applications of molecular biology and biotechnology. I am particularly interested in working with implementing novel methods for generating large scale data - such as lab automation, cell sorting, and omics - and to use machine learning and bioinformatic modelling to analyze the data to make scientific predictions and conclusions. My scientific expertise include biological data science, modelling and analysis of large biological data sets. I have worked extensively with microbial diversity and investigated how changes in genotype can manifest as novel phenotypes. Since microbes does not always make for the most striking pictures, I chose the dahlia flowers in my background picture to represent how genetic variability can lead to a high variability in morphology, i.e. the shapes and looks of the flowers. The methods I use in my research include genomics, transcriptomics, short and long read sequencing (Oxford Nanopore, Illumina NGS), flow cytometry, programming, biostatistics, metabolic engineering of biochemical networks/pathways, and database analysis and -curation. I have a PhD degree in Applied Microbiology from Lund University 2015-2019 and a postdoctoral experience in microbial systems biology from a joint project between Chalmers University and Lund University (2020-2023). I code in Python, R, bash and MySQL and am a strong believer in FAIR data and how it can facilitate and catalyze reproducible science. I love writing and data visualization and I have co-authored 14 scientific publications, one of which awarded with "Editor's choice".

I worked in two different groups for a joint research project: one group at Lund University and one group at Chalmers University, Sweden.At Chalmers, I worked with transcriptomic analysis (RNAseq) of the gene expression response to different levels of nitrogen and sugars in two novel lipid-accumulating yeast isolates. I was responsible for leading the bioinformatics side of the project, designed the work-flow, and performed the in silico work together with a PhD student that I supervised. I co-authored two scientific publications from this collaboration.At Lund University, I led two projects. In the first, I developed a transformation protocol that allowed successful genetic engineering of one of the yeast isolates. In the second, I demonstrated proof-of-concept production of a novel non-native product in the host cells. During this work, I supervised three master students. I also lent my expertise to other project at the division, which resulted in four co-authored scientific papers.I addition to this, I lectured in six different courses at Lund University, giving eight lectures per year.

During my doctoral studies I researched different aspects of microbial metabolic engineering for valorization of lignocellulosic biomass. I worked on three different aspects of the topic and co-authored eight scientific publications.One was an interdisciplinary research projects on microbial valorization of lignin - a major part of plant biomass that has historically not been considered as a feedstock in biotechnological applications. This collected microbiologists, chemical engineers, and analytical chemists. My role was to work with genomics, bioinformatics, and database design. I worked with whole-genome sequencing, assembly, and annotation of novel bacterial isolates, discovery of novel enzyme activities, and design, programming and curation of a web-database on the microbial metabolism of lignin and lignin-derived aromatic compounds.The second project concerned analysis of the response of the sugar signalling network in baker's yeasts to the non-native sugar xylose. I constructed fluorescent reporter cassettes that reported on the signal transduction of the network. This was quantified on a single-cell level using flow cytometry. This was a continuation of the work I started when I worked as a project assistant prior to my employment as a PhD student.The third project regarded the genetic analysis of yeast strains that had been evolutionary adapted to better tolerate the inhibitory compounds found in lignocellulosic hydrolysates. Using comparative genomics, I analyzed the changes in genotype that occured during the evolution process and correlated key genetic changes to the novel phenotype.During my doctoral studies I supervised three Master students, taught one laboratory course per year and gave two lectures per year.
