ACTIN is an algorithm that ingests both clinical data from cancer patient's EHR and molecular data from diagnostic tests and combines that data to get to a treatment advice for each individual patient. I am working towards a complete end-to-end automated infrastructure so a doctor can request an ACTIN analysis for a patient without any human involvement. This requires working together with the technical and organisational teams within hospitals that are involved in ACTIN.

Hartwig Medical Foundation helps to better understand how cancer develops and can be treated. We do this by gathering genetic and clinical information of patients, which we make available for research. The ultimate goal is that every patient suffering from – metastatic – cancer receives personalised treatment based on the DNA of the tumor.We also offer a personalised, extensive DNA test for cancer diagnostics. We take a look at a large range of features in the cancer genome. Including, but not limited to: SNV/Indels, Structual Variants (including CNVs), fusions, viral infection and pharmacogenomics. We annotate the findings with tumor-type specific treatments, but also treatments based on biomarkers and clinical trials. More features are under active development. As the bioinformatician of the department of Clinical Genetics I was responsible for all the bioinformatic analyses of the NGS diagnostics provided by the department. Furthermore I was responsible for the management of all the NGS dataflows generated by the NGS sequencers (2 x HiSeq 2500 and MiSeq).As part of providing the diagnostic analyses of the sequencing data, I worked on and updated the in-house pipeline (variant detection) running on the high performance computing cluster. This pipeline was used for all diagnostic flows. We performed whole exome sequencing analyses, as well as targeted sequencing of gene panels. New analyses were based on exome sequencing and were using a virtual panel for interpretation.As of April 2014, NGS was also performed for non-invasive prenatal testing (NIPT). This analysis was done using our pipeline in combination with WISECONDOR.

Thesis title: Detection of Copy Number Variation using Shallow Whole Genome Sequencing Data to replace aCGH Analysis. Comparison of analysis done by aCGH and NGS data (Illumina HiSeq 2000). Pre-processing of the data by using filters, testing of several tools capable of calling CNVs.

As the Chairman of the board of study association LIFE (500 members) I was responsible for the activities and the finances. All the members of the board were involved with the work of the committees. Another responsibility was contributing to the improvement of education. One of the highlights of this year was a Symposium for 250 people in the area of Life Sciences.
