Primary contribution was... uncovering a root-cause issue, understanding the related data components/workflow sequences and then designing and coding an automated remediation solution by developing a MySQL backend and a VPC-hosted C# service component that performed data reconciliation, transformation and propagation to AWS for CRM updates.

Developed cloud-based solutions for medical diagnostic data application workflows, using AWS suite and associated tools, including... VPC, EC2, RDS, S3, Elastic Beanstalk, Aurora, MySQL, Node.js, Express.js, NiFi, JavaScript, HTML, CSS, C#, VS, VSC. Primary contributions were... designing and building custom LIMS components, such as an RDS MySQL backend, a Node/Express REST API, a VPC-hosted C# analysis integration service and a custom JavaScript barcode labeling service. These components serviced an automated oncology laboratory workflow for processing PCR-based epigenetic assays.

Completed several projects as Genoptix evolved under new ownerships. Most of this work focused-on designing, coding and delivering integration solutions that enabled automated laboratory workflows and integrated with internal and external systems. Most new projects needed to provide backward compatibility so that legacy Genoptix products could co-exist with NeoGenomics products. Some examples include:- An automated workflow for the classification of genomic variants, based-on data produced from a set of custom bioinformatics pipelines, processing NGS assays on Illumina NextSeq and MiSeq platforms. This solution was written in C#, using VS 2017, SQL Server 2017, ASP.NET and VSTS in Azure DevOps. Data integration was achieved using SOA and custom APIs, by acquiring, parsing and transforming information from multiple sources, including LIMS systems, sequencing instruments, bioinformatics pipelines, databases, and public-domain genomic data sources (Ensembl, COSMIC, NCBI, ClinicalTrials.gov, others), various message format-types (JSON, XML, VCF, others) and API-types (REST, SOAP, others). This automated solution provided for the classification and curation of somatic variants, by determining their effect-predictions and expected consequences for cancer patients.- An automated solution that enables CLS, geneticist and pathologist staff to view and report molecular lab data that has been generated by PCR instruments. This solution was designed to handle multiple assays on multiple platforms from multiple R&D teams, including assays from external providers, as well as LDT assays. This solution was written in C#, using VS 2017, SQL Server 2017, OOXML, and ASP.NET.

Developed solutions that enabled automated laboratory workflows and integrated with LIMS. Some examples include:- An integration solution (Figure 1) that enabled geneticists to annotate and report somatic variants produced by next-gen DNA and RNA sequencing assays and custom, AWS-hosted bioinformatics pipelines using an automated case workflow and a vendor's cloud-based analysis software, facilitated by RESTful web services. This solution automated analysis by synchronizing patient test orders and bioinformatics pipeline output with cloud-based analysis software, and also provided automated patient reports with variant assessments and clinical-action recommendations. This solution was written in C#, using VS 2015, SQL Server 2014 and ASP.NET.- An integration solution that delivered raw laboratory data from multiple acquisition platforms (e.g. cytogenetics/FISH, flow cytometry, molecular/NGS/PCR, etc.) to enable external customers to build custom web-based reports. This solution was written in C#, using VS 2015, SQL Server 2014 and ASP.NET.

Some examples include:- An integration solution that enabled laboratory scientists to perform analysis for flow cytometry cases, using an automated case workflow facilitated by vendor's proprietary API. This solution was written in C#, using VS 2012, SQL Server 2012, and ASP.NET. - An integration solution that enabled laboratory scientists to perform analysis for cytogenetic cases (FISH and chromosome analysis), using an automated case workflow, facilitated by SOAP web services. This solution was written in C#, using VS 2012, SQL Server 2012, OOXML, and ASP.NET.- An integration solution that automated the registration of new patients for clients using HL7 platform submissions. This solution was written in C#, using VS 2010 and SQL Server 2008.- An integration solution that automated the creation of pdf files from scanned documents in the laboratory. This solution was written in C# and VB Script, using VS 2008, a vendor's scripting utility, and SQL Server 2008.
