  • Bioperl Project
    Core Developer
    Bioperl Project May 2010 - Dec 2015
    Us
BioPerl is a set of software libraries which keeps biologists from having to spend so much time writing new code in order to answer their research questions. BioPerl still has a pretty steep learning curve for most people, so I'm trying to help make it easier to use.

  • Cold Spring Harbor Laboratory
Teaching Assistant For Genome Informatics Course
Cold Spring Harbor Laboratory Oct 2006 - Nov 2014
Cold Spring Harbor, New York, Us
For 8 years I helped to teach a two-week intensive course in bioinformatics run by Simon Prochnik and Sofia Robb and founded by Lincoln Stein.I took the course too, actually, and I highly recommend it for people who want to learn some bioinformatics hands-on from top people in the field.
  • Stockholm University
    Phd Computational Biology
    Stockholm University Aug 2007 - Mar 2012
    Stockholm, Se
I did my Ph.D. in Erik Sonnhammer's lab at the Stockholm Bioinformatics Center in Stockholm, Sweden. My thesis project aimed to identify new gene families out of metagenomics samples. Mostly we looked at viral samples which have been isolated from patients and then DNA-sequenced. Metagenomics samples typically have a large number of sequences that don't match anything in the public databases, so the task was to predict which of these are likely to be coding — without being able to use sequence similarity.I also did some work involving biological sequence data from different sources all over the world which can be brought together on your desktop using a system called DAS. The Sonnhammer lab is both a consumer of DAS data -- I built on an existing Java program to create a DAS viewer -- and a publisher -- I adapted some protein structure prediction programs to now be available to anyone as DAS web services.
  • Washington University Genome Sequencing Center
    Senior Analyst
Washington University Genome Sequencing Center Sep 2004 - Jul 2007
    St. Louis, Mo, Us
Most of my work was to make sure that the genome sequences we produced were as good as they could be before we released them to the public. I also was involved in evaluating what were then beta-level next-generation sequencing machines (454, Illumina), figuring out their quirks, and developing efficient ways to process the huge amounts of data they produce.
  • Washington University School Of Medicine
    Graduate Student
Washington University School Of Medicine Sep 1998 - Jan 2004
    St. Louis, Mo, Us
I spent three years collecting, classifying, and designing a microarray of nearly the complete set of human transcription factor genes. Technology has progressed, and now it's possible to do much of that with five minutes and a few keystrokes.
  • University Of Chicago
    Research Technician
    University Of Chicago 1996 - 1998
    Chicago, Il, Us
My first real "wet-lab" job, where I learned all of the molecular biology techniques. I helped to do a linkage study of an inherited form of muscular dystrophy that also affects the electrical system of the heart. We identified the part of the human genome that contains the mutation which causes the disease.
