PatelExamined the genetic and developmental basis of body plan evolution in crustaceans using CRISPR/Cas9 mutagenesis and functional genomics (ATAC-Seq, RNA-Seq).• Performed bulk Omni-ATAC-Seq to discover cis-regulatory elements genome-wide during a developmental time course of the amphipod crustacean Parhyale hawaiensis (preprint)• Built visualization tools for functional genomic data (ATAC, RNA) to discover clusters of peaks within shared regulatory networks and reveal relationships between accessibility and gene expression• Leveraged deep ATAC-Seq analysis (HINT-ATAC, NucleoATAC) to infer epigenomic landscape of accessible chromatin, including histone occupancy and transcription factor footprinting• Used differential expression and polymorphic allele-specific expression analyses in hybrids of cave and surface Asellus aquaticus embryos to find genes with differential cis- or trans-regulation (paper)• Used bulk short-read (Illumina) and long-read (Nanopore) RNA-Seq to build embryonic transcriptomes for Parhyale and Asellus using diverse assemblers (Trinity, trans-abyss, SOAPdenovo, StringTie2) and generated improved transcriptomes using new Mikado and EvidentialGene pipelines• Led a team with two undergraduate researchers to discover the roles of epigenome-modifying Polycomb and Trithorax Group proteins in Parhyale development using CRISPR-Cas9 mutagenesis perturbations and characterization of complex mutant morphological and gene expression phenotypes• Mentored 11 undergraduates over 7 years; supervised 4 undergraduate honors theses• Authored 3 first-author manuscripts (1 corresponding authorship, 1 review), 1 co-first author paper
