About Peter Flanagan, Ph.D.
I have over 10 years of experience working in the higher education sector in the UK and Ireland as a Research Assistant and Postdoctoral Research Fellow.Following graduating from NUI Maynooth in 2008 with a B.Sc. in Biological Sciences, I was offered a Research Assistant position at The University of Oxford, Nuffield Dept. of Clinical & Experimental Medicine. Here I spent 2 years working as part of a multidisciplinary team on the SPARTAC trial. I was responsible for longitudinal sequencing of samples from patients acutely infected with HIV.In 2011, I secured a place to complete a Masters in Virology at Imperial College London and shortly later, I successfully secured a place to complete a Ph.D. in Molecular Microbiology of the fungal pathogen Candida albicans at the Dublin Dental University Hospital, Trinity College Dublin.I was later appointed to Postdoctoral Fellow, pioneering the implementation of 3rd generation sequencing in the Molecular Microbiology group. The use of MinION sequencing and hybrid assembly with Illumina MiSeq reads has enhanced the research capabilities of the laboratory allowing for contig gap closures due to long read sequencing. It has also allowed RNASeq to be performed in-house. In addition to my research responsibilities, I was responsible for coordinating and disseminating the Problem Based Learning course content as tutor for Dental Science students. In addition, I oversaw undergraduates carrying out research projects as part of the Microbiology course at Trinity.While instrumental in the development of in-house sequencing, I have demonstrated a number of project management skills including problem solving, excellent time management, organising work flows, multitasking and managing students.Currently, I am based in The Public Health Laboratory at Cherry Orchard Hospital where I mange three National Reference Laboratory services for C. difficile, VTEC and Campylobacter. In addition to this I am a visiting fellow in the school of medicine at Trinity College Dublin.

My current research focuses on the role of the TLO gene family in Candida albicans and their role in the pathogenicity of this opportunistic pathogen. Previous work involved using the closely related species C. dubliniensis since this species has only two TLO genes in comparison to the 14 possessed by C. albicans. With the advance of CRISPR-Cas9 for gene editing it is now possible to delete all TLO genes from C. albicans in order to study their role in more detail.In addition to my postdoctoral research, I coordinate and disseminate the problem based learning material as a tutor to 1st year Dental Science students within the hospital. Furthermore, I lecture Immunology and Vaccination to Dental Nurse students and I also act as a mentor to PhD and undergraduate students carrying out their project within the laboratory.
Research Assistant
Research Assistant working on the SPARTAC trial. A randomised-controlled trial comparing three different strategies of intervention in patients recently infected with HIV. The main objective of the trial was to determine whether being treated at primary HIV infection for a limited duration delays damage to the immune system and consequently prolongs time to initiation of long-term anti-HIV therapy. The project also looks at the effect of primary HIV treatment on disease progression and the development of AIDS events. My role was longitudinal sequencing of samples form patients acutely infected with HIV.While at Oxford, I also worked on a side project looking at xenotropic murine leukemia virus-related virus (XMRV). XMRV has recently been reported in patients with prostate cancer as well as in patients with CFS. Some reports noted that XMRV was prevalent in the healthy population between 1% and 3.7%. Therefore we looked at a cohort of 230 patients with HIV or HCV who are at high risk for either sexually transmitted or blood-borne infection and to see if they are at increased risk of XMRV. Of our cohort, none showed to contain XMRV and thus we concluded that XMRV was not present in patients who are at risk of sexually transmitted and blood-born infection. This result was published in the Journal of Infectious Disease 2010 vol. 202 no. 10 page 1482-1485.
