I teach healthcare Informatics and computer science to graduate and undergrad students. I believe teaching is not only about transmitting knowledge to students but also about inspiring students to inquire and learn independently. My current research efforts are concentrated on addressing several core problems in the area of healthcare informatics and data science. I particularly focus on devising techniques to semantically confederate heterogeneous biomedical data and to further develop Artificial Intelligence-based predictive models for clinical outcomes. These techniques further alleviate many data access-related challenges faced by healthcare providers. As part of a CEDAR core team, I have devised a framework for the ontological mapping of immunological data and have developed a CEDAR's NCBI submission module. I am now enhancing my ontology aware metadata submission pipeline to incorporate the AIRR data. Scientists can submit scientific metadata and data from CEDAR workbench to the NCBI repositories such as BioProject, BioSample and the Sequence Read Archive (SRA).Detail about CEDAR: The Center for Expanded Data Annotation and Retrieval (CEDAR), one of the Centers of Excellence supported through the NIH Big Data to Knowledge (BD2K) program, to meet the challenge of harvesting the wealth of information contained in biomedical Big Data. At the NCBI, I worked closely with the people from GEO, SRA (Sequence Read Archive), GenBank and the NLM to implement the AIRR (Adaptive Immune Receptor Repertoire) metadata template to submit data to the BioProject, Biosample and the SRA. I have divided this project into three phases, details are following.Phase 1: I have developed the NCBI Compliant metadata templates and tested them with the real data to the NCBI serverPhase 2: For the bulk data submission, I have developed an XML schema (templates) to submit data to the NCBI's BioProject, BioSample and the SRA- programmatically or through command line.Phase 3: I have developed an infrastructure to ontologically harmonize the NCBI metadata for the AIRR templates. Ontological harmonization process that I have developed is generic and could be applied to all the repositories running under the NCBI. Metadata harmonized ontologically could potentially make the context-aware data discovery possible.I also have devised a scheme through which users can annotate the NCBI metadata with the CDE (Common data elements) terms. Summary: Biomedical sequence images depicting key findings of research papers contain rich information derived from a wide range of biomedical experiments. Searching for images of a certain type is error prone as images are opaque to information retrieval and knowledge extraction engines due to the absence of explicit descriptions or annotation of the image contents. During my PhD, I mainly worked on researching and developing a semantic enrichment framework to annotate biomedical sequence images and improving the semantic search techniques to discover the biomedical images.
