Computational biologist at-large, contributing to several therapeutics development projects as a scientific team member. • Lead the investigation into genetic influences on the progression of MKD kidney disease. Connected clinical and genomic data to build a time-to-failure model of age of onset of kidney failure, identifying genetic markers of disease severity. Coordinated with clinical collaborators to obtain and curate appropriate data for these models and other project needs.• Synthetic lethal drug discovery in cancer. Investigated functional assay data to identify synthetic lethals: genes that, when knocked out in combination with another gene of interest, lead to cell death. Worked closely with scientists to develop novel methods for identifying and validating synthetic-lethal pairs.• Target ID for cardiovascular disease compounds. Worked with biologists to identify the target pathway of a compound screening hit using RNA-Seq and microarray analysis.• Compound target validation for cancer target screening hits. Used transcriptional profiling of compounds and genetic knockdown screens to validate mechanism of action.

Led the team that developed and maintained MultiExperiment Viewer (MeV), a software tool for mining large genomic datasets. MeV includes powerful statistical and machine learning tools that non-programming biologists can use to analyze biological data. Was responsible for the software being accurate, easy to use, and frequently updated.• Project management: led a soup-to-nuts software engineering and customer support project.• Leadership: led software engineers, students and computational biologists of varying backgrounds and levels of experience.• Methods development: developed a new module that identified transcriptional profiles predictive of altered survival times.• Software engineering: refactored the state-saving functionality to allow cross-platform and cross-version compatibility.The MeV team produced releases with substantial new features every six months for over six years. We enabled our thousands of users without programming skills to rigorously analyze large genomic datasets. We were then awarded a 5-year, $3M grant to continue our work.

Interfaced between scientists and computationalists working with DNA microarray technology. • Taught biologists to use the analytics tools in the TM4 Microarray Software Suite to cluster, visualize, statistically test and otherwise data-mine their genomic data. Assisted graduate students, postdocs and scientists in QC, normalization and data mining of microarray experiments.• Built data portal for scientists to search access all data for hundreds of genomics experiments.• Curated microarray data in databases. Ensured data was consistent and complete. Converted ad-hoc curation to script-driven automated processes.
