May 2012 - Apr 2015As a member of the Genomic Pipeline (GPipe) team, I've helped design and implement several processing pipelines for genomic sequence analysis. I have written software to collect data from SQL databases containing genomic sequence data, perform a wide range of processing on the genomic sequences including sequence alignment, gene prediction, and annotation, and preparing processed data for publicly accessible databases. In many cases software is designed for parallel execution on the NCBI computation farm. My accomplishments include:- Helped design and implement a high-throughput pipeline for the processing of bacterial pathogen sequences including assembly, taxonomic classification via k-mer analysis, and determination of single nucleotide polymorphisms (SNP's) between related organisms.- Helped maintain and expand the functionality of eukaryotic genome annotation pipeline including the implementation of processing steps for high volume short RNA sequences (RNAseq).- Designed and implemented the processing pipeline to fix annotations of fungal genomes and submit them to the curated public Refseq database.
