multiplex image data generation and processing in the Bodenmiller lab. Breast cancer pathology

- Image data analysis on multiplex fluorescent and brightfield tumor tissue slides for large patient cohorts for our platform and for external hospitals-collaborators.- Staining of IHC slides, DNA/RNA isolation of FFPE samples, Laser capture of FFPE samples- Managed and supervised the laboratory microscopy and staining pipeline- Supervised Technicians and Masters’ students in the laboratory - Training of collaborators on the analysis of their obtained microscopy data

- Operation of Next Gen Sequencing (Hiseq2500, Miseq, Pacific Bioscience) instruments- Designed and performed experiments for gene expression platforms (Nanostring, Fluidigm Biomark and C1 single cell RNAseq, Hiscan, Lightcycler)- For the large throughput sequencing library preparations we used robotics (Hamilton, Tecan and Caliper)- Collaborated with Bio-Informaticians on experiment design

- Research on the methodology for new WHO guidelines on Opioid use. Publication: Consensus Building on Access to Controlled Medicines: A Four-Stage Delphi Consensus Procedure

In the laboratory team I was involved in 3 different projects: 1. Establish intestinal organoid culture system in vitro, derived from FACS sorted single intestinal stem cells. Characterization of these cells with microarray studies. 2. Identify Axin binding proteins and understanding B-catenin ubiquitination.3. Characterization of LGR5 knock-in and knock-out mice using immunohistochemistry, in situ hybridization and microscopy.
