Built an R package (CORACLE) to evaluate the accuracy of different cell type deconvolution tools without relying on ground-truth cell type profiles. The package uses bulk RNA-seq data and cell type proportion estimates (produced by a deconvolution tool) to train a neural net (Python Keras library). The neural net learns to map cell type proportions to RNA-seq counts; it is then used to predict the RNA-seq profile of each cell type in the tissue sample. The predicted RNA-seq profiles are then compared with single cell RNA-seq data from the same tissue sample to evaluate the performance of the neural net and thus the performance of the deconvolution tool.My role in the project was to convert ad-hoc scripts into a complete R package, implement good software design principles, ensure the flexibility and readability of the code, create tests and documentation, and maximize its usability for researchers with little to no coding experience.This internship was part of the BCB430: Advanced Special Project in Bioinformatics course at the University of Toronto.
