As a computational biophysicist at the biology department at ENS, I used physical models to study complex biological systems, such as chromosomes and the interplay between their tridimensional structure and genomic functionality. In particular, I worked on two topics. First, the study of the interaction of DNA with transcription factors, for which I combined molecular dynamics simulations and a machine learning algorithm for the classification of different motion states in the molecules dynamics. Second, the study of human chromosomes architecture and topology, and the related differences in healthy and cancer cells. For this project I developed an unsupervised optimization algorithm to reconstruct the tridimensional structure of chromosomes in the cell nucleus, using molecular dynamics simulations together with chromosome spatial proximity data (HiC experiments). Moreover, I developed a data analysis pipeline to investigate the correlation between the simulated chromosome curvature and its gene expression pattern, using genomic data such as RNA-seq data.

During my PhD in Physics and Chemistry of biological systems, I worked in the application of statistical and polymer physics to biological related systems. My research mainly followed two directions: first, the study of inter-chain entangled polymers in confinement conditions, and second, the study of chromatin structure in the eukaryotic nucleus, combining loop extrusion and epigenetic information in order to model chromosome mitotic conformations. In both cases I used molecular dynamics simulation techniques and advanced data analises tecniques in conjunction with theoretical models from polymer physics. The two topics are grounded on a common aim of describing physical properties of biopolymer confined systems.
