Current projects within the Thielges lab are underway toward understanding the protein dynamics and thermodynamics of molecular recognition within Src homology 3 (SH3) domains. A combination of bioanalytical techniques and linear FT IR, utilizing site-specific labeling of proteins and peptides with minimally perturbative infrared probes (carbon-deuterium bonds and cyano moieties), have been implemented in order to study this system.• Incorporate vibrational probes site-specifically into proteins utilizing amber codon suppression in E. coli expression and into peptides utilizing solid-phase peptide synthesis• Establish new unnatural amino acids as vibrational probes through characterization and synthesis• Assess unnatural amino acid perturbation on and incorporation in proteins via intrinsic fluorescence, circular dichroism, LC-MS, and MALDI-TOF• Elucidate contributions of conformational heterogeneity on the specificity of protein-peptide interactions utilizing FT IR spectroscopy and site-specific vibrational probes• Correlate conformational heterogeneity in infrared spectra to binding thermodynamics • Assign infrared frequencies to conformational structures from molecular dynamics simulations with assistance from DFT calculations• Evaluate various fitting models of vibrational spectra• Create laboratory protocols for unnatural amino acid synthesis and incorporation as well as a “Group Manual”• Environmental and Healthy Safety services liaison
