Bioinformatics Fellow
CurrentWorked in Prof. Barbara Engelhardt's lab at the David J. Gladstones Institutes of UCSF and Stanford University on projects with well-defined missions: - Developing a statistical and biophysical inference methods to measure the rates of mRNA transcription subprocesses (initiation, elongation, splicing, cleavage).- Developing statistical inference methods.
Graduate Student Researcher
Current- PhD candidate in Dr. Jason Ernst's lab: http://www.biolchem.ucla.edu/labs/ernst/people.htmlWorking on various computational methods to better annotate and compare the human genome. Research Highlights:- Full-stack.
- Applied and scaled ChromHMM—a widely-known tool for epigenome annotation— to a data set of over 1000 experiments with genome-wide signals of chromatin marks from >100 cell types, resulting in a non-cell-type-specific.
- Conducted multiple analyses to show that the full-stack annotation can better recover genomic regions associated with disease-associated variants, structural variants, repeat elements, etc.- CSREP:
- Applied and evaluate classifiers to develop a pipeline that can probabilistically summarize data of chromatin state annotations from biologically related samples.
- Extend CSREP pipeline to detect differential chromatin domains between two biological conditions.
- Used external data evaluate the learned differential chromatin domains’ power to recover regions of differential gene expression and open chromatin signals.
Interim Postdoctoral Scholar
- Create pipelines of large-scale data analysis to derive genome-wide summary chromatin state annotations for ~5000 samples from ~100 cell type groups.- Conduct single-cell multiomics (scRNA-seq and scATAC-seq) data analysis to investigate differentially expressed and linked open chromatin regions between disease and control mice samples.
Intern
Worked within Early Research and Development Division to develop a framework to infer the chromatin state annotation for a sample with limited observed data of chromatin mark signal.
Research Assistant
1, Gene expression data analysis and modeling of Zebrafish Segmentation Clock- Extended a library that analyses and visualizes zebrafish’s single-cell mRNA count data, which helps investigate the spatial and temporal patterns of noisy gene expression during vertebrate development. - Implemented a stochastic model of the Zebrafish Segmentation Clock based.
Math Tutor And Grader
Held tutoring sessions in Multivariable Calculus twice/week for Colgate students.Grade homework for Probability (Math 316).
Summer Research Fellow
Finished the final stage of developing algorithms to calculate the Nielsen number on the double torus for specific cases of homomorphisms.Developed a Python program to generate all different patterns of homomorphisms in the group in study.
Student Advisor
Consulted three Vietnamese students in the Opportunity funding program of the US Embassy in Hanoi on College admission.Assisted Education USA officers to organize educational events for the public at the US Embassy in Hanoi.
Research Fellow
Computed and develop a database that manages courses and membership information using Microsoft Access, which resulted in maximizing the efficiency of course evaluation and attendance administration.Created a manual to assist Upstate Institute’s staff get acquainted with the database program
