The environment is designed to enable data scientists to access heath data in a manner that's effective for the data scientist while still keeping the data secure in a SOC2-type 2 and ISO27001 certified environment.Joe initially studied BSc Biochemistry at the University of Nottingham before moving onto Bioinformatics MRes and Ph.D. at the University of Leeds. He then was the bioinformatician for the Genomic Sequencing Unit at the University of Dundee for four years, leading the development of NGS sequencing analysis pipelines and the sequencing centre computing infrastructure. He then worked as a bioinformatician at the University of St Andrews for two years doing research projects whilst also maintaining and improving the multi-user HPC computing infrastructure for the bioinformatics unit before moving on to work at HIC using his expertise in computing and genomics to help with the research infrastructure.

{Principally responsible for the creation and maintenance of the primary-analysis sequencing pipeline for the Genomic Sequencing Unit. During the last 3 years I have set up, from scratch, a pipeline for the first stage of analysis for DNA sequencing data. I have also created a platform for the quality-control of the sequencing data produced for each of the sequencing runs; simplifying and streamlining the process of accessing the data produced. I was also responsible for providing feedback on any errors and potential improvements to the laboratory, as well as making the data available to customers. This required working with large amounts of data and collecting all available meta-data to help improve the quality of data given to customers.

Ph.D. Student

The majority of my Ph.D. work was focused around epigenetic analysis using ChIP-Seq data. Using a simple enrichment metric based on the number of reads that occur over a gene that I developed it is possible to predict RNA polymerase II binding using transcription factor and histone modification data. Using a simple linear model on 8 markers (5 transcription factors, 3 histone modifications) it is possible to account for 78% of the variance in RNA polymerase II binding using just histone modifications. A larger analysis using 47 ChIP-Seq datasets for human embryonic stem cells (23 transcription factors, 24 histone modifications) using LASSO regression, was able to account for 80% of the variance in RNA polymerase II binding. A subsection of my Ph.D. was focussed on generating a method to predict hot-spot; residues, the residues which contribute the largest energy to a binding in protein-protein interfaces.
