About James Done

I have experience in computational biology. I have participated in projects in pediatric and women's oncology including next generation sequencing (NGS) of both germline and somatic genetic DNA mutations, gene fusions, protein biomarkers and micro-RNAs (miRNAs). I have investigated ancestry informative markers correlated with certain cancers.The software that I have written in python and R employ natural language processing, artificial intelligence (AI) and machine learning (ML) algorithms using tensorflow and scikit-learn on local as well as cloud based GNU/Linux clusters on x86-64 and ARM64 architectures. I have written NGS pipelines for Illumina sequencers in python to convert binary base call (BCL) to FASTQ, FASTQ to binary alignment map (BAM), and BAM to a variant call format (VCF) file. Python dash, MediaWiki and R/shiny interfaces have been written to examine and search resulting databases.I am a software developer in a variety of programming languages such as python, ruby, julia, R, perl, MATLAB/Octave, IDL, etc. with several years experience applying computational, graphical, image and text processing techniques in the fields of nuclear, particle, atmospheric and biomedical physics using local clusters as well as cloud platform services (e.g., AWS) running GNU/Linux, Mac OS X, FreeBSD and other Unix systems on x86-64 and ARM64 architectures.
