About πŸ¦• Jason Weirather

I have a passion for exploring big data and learning more about the complex biology of the immune system. At the DFCI Center for Immuno-Oncology (CIO), under the leadership of Dr. F Steven Hodi and Dr. Mohamed Uduman, I have the opportunity to explore data alongside clinicians and scientists to better understand immuno-therapies with the goal of improving the care we can provide patients. I have worked with bioinformaticians and pathologists at DFCI to build and maintain a pipeline for multiplex-Immunofluorescence (mIF) image analysis capable of taking segmented and phenotyped images and producing both sample-level summary statistics and spatial analyses. This pipeline has served as a backbone for the analysis of research projects, and has also been integrated in the institutional effort to provide a standardized analysis of mIF data known as Immuno-Profile.The CIO is a member of the CIMAC-CIDC trials network comprised of multiple institutions working together to standardize the acquisition and analysis of immuno-therapy trials data. Under the leadership of Dr. Ethan Cerami and Dr. Shirley Liu, I contribute to the development of the analytical pipeline which will provide immuno-therapy-specialized analyses for mIF, IHC, RNA-seq, WES, mass cytometry (CyTOF), and serum-protein (Olink) data.

Immunotherapy has revolutionized treatments of many advanced stage cancers, but fundamental questions remain: 1) Which biomarkers are informative for identifying patients that will benefit from therapy? 2) What are the mechanisms of resistance to immunotherapy? 3) How can we mitigate the toxicity that can accompany these treatments? Our team provides clinicians and scientists at the DFCI Center for Immuno-Oncology (CIO) computational tools and expertise they need to answer these questions with the goal of improving the care patients receive.

Third Generation Sequencing (TGS) technologies such as those from Pacific Biosciences and Oxford Nanopore Technologies can generate full-length sequences from transcripts. My research lead by Dr. Kin Fai Au (now at The Ohio State University) involved developing tools for structural variation in cancers that leverages the long reads from TGS technologies to identify gene-fusion events at the transcript level with higher specificity than Second Generation Sequencing alone. I also developed QC software to measure and visualize the error rates and coverage of TGS sequencing data.
