I helped to develop a tool, ERINA, which uses Natural Language Processing (NLP) via machine learning techniques to automatically extract protein-protein, gene-protein, etc. interactions from PubMed article abstracts. Because the entire biomedical knowledge base is contained within these abstracts (or at least the major results of research projects), by automatically extracting this information, we were able to compile a database of existing and new interactions that appear on PubMed. My responsibilities included developing code to extract such information from over 20+ million abstracts, training, testing, and modifying Bayesian Networks (BNs) for machine learning approaches to NLP, and curation of gene, disease, protein, and microRNA dictionaries and databases.
