- Institutional Research and Career Development Award (IRACDA) recipientProject: Molecular Basis of Fecal Microbial Transplant Efficacy in Ulcerative Colitis Patients• Analyzed longitudinal clinical trial data including gut metagenomic and metabolomic, as well as mucosal 16S and RNA-seq data, to understand the microbial and host mechanisms underlying successful response to fecal microbial transplant (FMT) in patients with Ulcerative Colitis (UC).• Investigated the impact of antibiotic pretreatment (Rifaximin) on antimicrobial resistance gene profiles before and after FMT in the same UC patients.Project: Investigating the Effect of Microbes and Their Products on the Epigenetics of Asthma• Interrogated the epigenetic landscape of macrophages that were treated with the asthma-associated microbial metabolite, 12,13-diHOME, and found that 12,13-diHOME mediates epigenetic reprogramming of macrophages via decreased global chromatin accessibility (ATAC-seq) including loss of binding sites of key immunomodulatory transcription factors.• Testing relationships between microbial communities (16S) and epigenetic (DNA methylation) signatures in the upper airways of over 1,400 asthma cases and controls to uncover microbial colonization patterns that relate to epigenetic modifications and contribute to the pathophysiology of asthma.

Project: Genetic and Epigenetic Studies of Asthma and Maternal Asthma in Bronchial Epithelial Cells- Processed genetic, RNA-seq, small RNA-seq and DNA methylation data in bronchial epithelial cells (BECs) 142 asthma cases and controls from the Asthma Chicago Research study.- Tested for differentially expressed genes and microRNAs and differentially methylated CpGs in BECs between asthma cases and controls and between cases with and without an asthmatic mother.- Performed expression quantitative trait loci (eQTL) mapping in BECs.- Examined ADAR-mediated (A-to-I) editing of microRNAs in BECs and tested for differential editingbetween asthma cases and controls.- Mentored a high school and a post-baccalaureate student.Project: Identifying Mitochondrial DNA Variants and Haplogroups Associated with Asthma in a Multi-Ethnic Cohort- Performed tests of association of mitochondrial (mtDNA) variants and haplogroups with asthma in ethnically diverse human populations from the EVE Consortium on the Genetics of Asthma.- Performed a meta-analysis across four populations and in the combined sample of nine cohorts.Project: Elucidating the Role of the X Chromosome in Complex Traits in a Founder Population- Performed sex-specific X chromosome-wide association studies in over 1,000 Hutterite subjects with 20 quantitative traits.- Examined the maintenance of X chromosome inactivation after immune stimulation with LPS in peripheral blood leukocytes from 144 Hutterites from South Dakota.
