About Marc Perry, Phd
Most recently I have been using the California Department of Public Health's COVIDNet sequence data stored in the Terra Web application, to build incremental releases of the University of California, Santa Cruz's custom SARS-CoV-2 California Big Tree. This data drives our CDPH Cluster-Tracker tool for phylogenomic tracking of SARS-CoV-2 cases across the state (and the nation), provides a rapidly browsable version of the evolutionary tree in the Taxonium Tree browser, provides links between Terra sequence metadata and the CDPH’s PHI using our Big Tree Investigator tool, and creates thousands of subtrees formatted for visualization on Nextstrain’s auspice.us site.In addition to launching, updating, maintaining, and performing debugging and QA/QC for our WDL workflows, I am also responsible for porting our software developers’ computer code into the Terra.bio ecosystem, prototyping, testing, and eventually deploying it to our production environment.Previously, I spent almost 5 years providing Bioinformatics Support to a team at the University of California, San Francisco's Helen Diller Family Comprehensive Cancer Center, working on the Genomic Landscape of Metastatic Prostate Cancer. I integrated and analyzed WES, WGS, RNA-Seq, WGBS, and Linked Read sequencing Datasets using ICGC Docker container pipelines. To facilitate data queries I installed a private cBioportal server for the lab. I also migrated all of the clinical metadata from OnCore into REDCap to provide a single, accessible database for generating reports.I was formerly the Biocuration Lead for the International Cancer Genome Consortium (ICGC)'s Data Coordination Centre (DCC) which is housed at the Ontario Institute for Cancer Research (OICR), located in Toronto's MaRS Centre. And before that I spent 5 years as a Data Liaison at the NHGRI-funded modENCODE Consortium's DCC (also at O.I.C.R.). In both of these capacities I was primarily a "Data Wrangler" working with "Big Data" (in other words, biological data: raw data, processed data, and most importantly, metadata), including HT microarray datasets and NGS datasets (ChIP-chip, ChIP-seq, RNA-Seq, and WGS).

The result was a streamlined, navigable table showing all of the assays, and available analyses for each patient.• My team needed a way to access, explore, and query not only experimental data, but alsoclinical metadata, from this large-scale genomic dataset. Therefore, I decided to install the popular cBioportal Data Analysis tool on a private server, and then taught myself how to reformat and transform the project's cumulative variant calls, gene expression levels, and copy number variants, so that I could load them into the MySQL database that drives the cBioportal Data Visualization GUI.• As the volume of WGS data increased, I undertook a comprehensive and in-depth cataloguing of recurrent SNVs, and structural variants (including Copy Number Variations, and Gene fusions) in both the coding AND non-coding regions for each patient. Our results culminated in the Cell paper we published in 2018.• Because valuable clinical data and metadata were inaccessible to most of the team, and because users who had access were maintaining separate versions of the data, we needed to harmonize all of this disparate information into a single, accessible, central repository. I decided to migrate the data that was being stored in the University's OnCore Clinical Trial Management System into a secure, open source, RDBMS called REDCap. I built nine Perl modules that parsed OnCore records—most tables included some fields with free text—and populated the new data dictionary for REDCap. Now, with this tool in place, researchers can generate reports, while CRAs can update patients' results. Show less
