I am currently a Principal Algorithms Researcher at Oxford Nanopore Technologies. I am responsible for the development and deployment of all tools and machine learning models for methylation and modified base detection from raw direct electrical nanopore signal. Publicly available software tools include Megalodon, Remora, and Tombo as well as contributions to a number of other Nanopore software.Previously, I completed a two year postdoctoral fellow in computational biology at Lawrence Berkeley National Labs in the lab of Dr. James "Ben" Brown. I was the lead analyst on many projects including developing raw nanopore processing tools nanoraw (http://nanoraw.rtfd.io/) and basecRAWller (basecrawller.lbl.gov), analyzing RIP-seq data in collaboration with Biogen, analyzing human and mouse neural development data with the Rinn and Arlotta labs at Harvard University, analyzing the effects of biological spills on fresh water amphipods in collaboration with the EPA and developing a streamline system for the complete characterization of common chemicals with several labs at LBNL. I completed my PhD in Biostatistics at UC Berkeley, where I performed genomic research in the Bickel lab in conjunction with the ENCODE and modENCODE consortiums. My research focused on large scale network biology and genome dynamics problems based primarily on RNA-seq data. I completed my master's degree in Bioinformatics in August of 2011 from Johns Hopkins University. I completed a 6 month internship at the National Institutes of Health, National Human Genome Research Institute in the Margulies Lab performing structural variation analysis of human whole genome sequencing. Specialties: Genomic and biological data analysis and interpretation; developing and applying bioinformatics and biostatistics tools especially with python and R programming languages.
