Modeled biochemical states of DNA replication observed indirectly in nanopore experiments as hidden Markov models   • Studied nanopore experiments restricted to two states with two distinct signals    -Implemented the EM algorithm and Viterbi training to make classical inference on the     parameters of the experiment    -Applied a Markov chain Monte Carlo sampler to simulate the posterior distributions of the     parameters  • Studied nanopore experiments restricted to three states with only two distinct signals    -Developed and implemented an algorithm for classical inference on the parameters of the     system which led to substantial bias    -The bias was reduced by creating a Gaussian process regression meta-model for the bias and     solving the inverse problem for the Gaussian process regression    -Created and applied a Markov chain Monte Carlo sampler to simulate the posterior distributions    of the parameters
