- Developed a bioinformatics pipeline to cost effectively genotype >10 million SNPs with 97.8% accuracy in soybean by leveraging low coverage whole genome sequence data and imputation from a reference panel generated with public data.- Investigated the effect of artificial selection on genetic variation for GxE in soybean grain yield in a local breeding population by examining population genetics patterns at genomic loci with significant GxE interactions. - Organized and managed field, lab and computational aspects of a major gene mapping project which identified and compared association mapping results with over 100 QTL for stability and genotype by environment interactions in soybean grain yield recorded in eleven environments. - Guided the extension of association mapping models for phenotypic stability and GxE interactions into new experiments for genomic selection modeling. - Collaborated on a genome wide association mapping project with a food microbiology team which mapped multiple QTL in common bean associated with over one hundred traits collected from the human gut microbiome.- Guided development, refinement, and maintenance of a bioinformatics pipelines for genotyping via both target approaches and whole genome sequencing on over 10,000 lines- Managed bioinformatics workflows on thousands of DNA samples from multiple outside customers for molecular inversion probe genotyping and whole genome resequencing. - Built bioinformatics pipelines on a high-performance computing cluster using R, Perl, and Linux scripting that facilitated parallelizing the analysis of next generation sequencing data for SNP discovery, SNP genotyping, QTL mapping, genomic prediction, selection studies, genotype imputation, and more. - Leveraged single and multi-locus mixed models, including Bayesian approaches, to perform association and prediction analyses of multiple traits in soybean.
