About Patrick De Jonge

I am a microbiologist with experience both in experimental biology and bioinformatics. During my PhD research, I have studied the complex network of interactions between bacteriophages and bacteria in the human gastrointestinal tract. This has yielded new insights in phage evolution and paved the way for high-throughput analysis of phage-host interactions.

Patrick De Jonge Work Experience Details
  • Amsterdam Umc
    Postdoctoral Researcher
Amsterdam Umc May 2020 - Present
    Amsterdam, North Holland, Netherlands
  • Tu Delft
    Guest Researcher
    Tu Delft Sep 2016 - May 2020
    Delft, Netherlands
From September 2016 up to November 2019, I was a guest researcher at the Department of Bionanoscience at TU Delft. Here I performed the wetlab experiments incorporated in my PhD research. During this time I supervised two students during their internships, and was a teacher's assistant for the 2017 TU Delft iGEM team.
  • Utrecht University
    Phd Candidate
    Utrecht University Nov 2015 - May 2020
    Utrecht, Netherlands
My PhD research focused on studying the interactions between phages and their bacterial hosts, in particular in the human gastro-intestinal tract. We studied the evolution and biodiveristy of probable phage host-binding mechanisms in silico. We further worked to develop a methodology for high-throughput analysis of phage-host interactions. This project gave me working experience with metagenomic sequencing, electron microscopy, and chemical polymer synthesis, among others. I performed my PhD at the Theoretical Biology and Bioinformatics department of Utrecht University. Meanwhile, I was a guest researcher at the Laboratory for Microbiology at Wageningen University up to September 2016, and at the Department of Bionanoscience at TU Delft between September 2016 and November 2019.
  • Wageningen Ur (University & Research Centre)
    Guest Researcher
Wageningen Ur (University & Research Centre) Nov 2015 - Aug 2016
    Wageningen, Netherlands
For the first year of my PhD, I performed wetlab experiments as a guest researcher at the Laboratory for Microbiology at Wageningen UR. During this time I was also a teachers' assistant for the Bachelor introductory microbiology course.
  • Researchant Foundation
    Scientific Curator
    Researchant Foundation Jul 2014 - Jul 2015
    Rotterdam, Netherlands
The ResearchAnt Foundation is a non-profit organisation which aims to facilitate drug development, especially antibiotics, through a compound exchanging system. Within this organisation I am responsible for all scientific aspects of an antibiotics database:• Conducted manual validation of a database containing 5,000 antimicrobial compounds and over 8,000 unique microbial strains.• Overhauled a database of over 650 plasmids and related growth conditions.• Designed protocols for the identification of approximately 750 new data sources from a large body of scientific literature.• Tutored students in data-mining efforts
