Colorado State University Jan 2016 - Present
    Fort Collins, Co, Us
We combine computational biology and cell biology efforts to develop predictive models of the phenotype encoded in natural and synthetic DNA sequences. With industrial collaborators, we optimize expression systems used for the manufacturing of biologics and biosimilars. We also help government agencies better understand the security implications of synthetic biology. Finally, we used methods from synthetic biology to better understand complex regulatory networks such as the one controlling cell division.

  • Virginia Bioinformatics Institute
    Professor
Virginia Bioinformatics Institute Jul 2014 - Dec 2015
    Blacksburg, Virginia, Us
We are developing software and experimental workflows to build mathematical models of gene expression and biological regulatory networks. We operate in the emerging fields of systems biology and synthetic biology. Our work helps better understand natural biological processes such as the mechanism controlling cell division. It also provides the foundation to the development of a new generation of software tools to design genetic constructs and expression vectors used in a broad range of biotechnology specialties.
  • Virginia Bioinformatics Institute
    Associate Professor
Virginia Bioinformatics Institute May 2006 - Jun 2014
    Blacksburg, Virginia, Us
Set up a research group combining experimental and computational methods to develop a new transdisciplinary approaches to understanding the function of DNA sequences. Raised $4.5 million in external funding.Published 20+ peer-reviewed high-impacts articles in bioinformatics, computational synthetic biology, bioimaging, and systems biology. Enhanced the Institute’s competitive position in systems and synthetic biology and developed relations with industry partners.Strategic Planning & Leadership Accomplishments:Developed a comprehensive intellectual property strategy relying on a combination of open source software and patenting of laboratory processes to capture lost opportunities and revenue. Negotiated licensing agreement with Virginia Tech technology transfer office and developed business plan to bring intellectual property to the marketplace.Cultivated relations with federal agencies (National Science Foundation, Federal Bureau of Investigations, Department of Health and Human Services, and Central Intelligence Agency). Identified opportunities to partner with agencies and positioned the group as a resource to help gather intelligence, define or assess new policies, and identify emerging fields deserving federal investments. Results include $1.1 million in directed funding and a commentary published in Nature Biotechnology.Established a continuous improvement committee to reposition group as a major competitor among the top universities. Implemented 5S workspace organization methodology which drove productivity improvements, won $1 million in funding from the National Science Foundation, and is being introduced to other university groups.Established a new media marketing/communication strategy that has increased public awareness and commercial opportunities.
  • Iowa State University
    Adjunct Associate Professor
Iowa State University Apr 2003 - Dec 2008
    Ames, Iowa, Us
Member of the Bioinformatics and Computational Program.
  • Dupont Pioneer
    Computational Biologist
    Dupont Pioneer Jan 2002 - Apr 2006
Pioneer Hi-Bred International is a fully owned subsidiary of DuPont. Pioneer is the world leader of the crop genetics industry.Within the bioinformatics group, served on the leadership team of Crop Genetics Modeling, an initiative to explore and deploy computer modeling methods to increase the productivity of Pioneer R&D investment.ProjectsGene and regulatory network discovery: In collaboration with trait groups, designed functional genomics experiments (Lynx MPSS and Agilent micro-arrays, real-time PCR assays, metabolomics) including hundreds of samples.Product Development / Design of transformation vectors: Conceived, initiated, and led a forward-looking project to develop software and experimental protocols to quantitatively characterize the building blocks used in transformation vectors. Research project was awarded a Discovery Research grant, a competitive funding mechanism used to support high impact/high risk projects outside the scope of Pioneer’s main research initiatives. After 18 months, the results had a visible impact on Pioneer’s research programs. Some results of this project were patented. Genetics: Invented a method to analyze the genetic properties of gene networks which led to a patent application and publication in the journal Genetics. Strategic Planning & Leadership Accomplishments:Conducted development of projects by assembling and managing teams of scientists across the Pioneer R&D organization. Identified strategic external partners and vendors. After gaining support of the scientific leadership, worked with Technology Licensing group to formalize the collaboration framework. Oversaw large collaborations by ensuring a timely delivery of results and developing the appropriate communication channels to bring these results back into the organization.
