To this end, I worked on three main projects.1. Identifying cancer-type-specific DNA methylomes using computational and experimental approaches: In this work I developed a tool which implements a machine learning hidden markov model algorithm to identify differentially enriched regions within and across different cancer types.2. Investigating DNA methylation alterations at large gene-clusters in breast cancer patients: In this work I identified thousands of differentially methylated loci in breast cancer patients, determined 7 large gene-clusters to be hypermethylated. Revealed one of the clusters showed ERα dependent repression using siRNA knock-down followed by proliferation and invasion assays.3. Analyzing epigenetic alterations resulting from environmental exposure of BPA and Genistein: Investigated the epigenetic effects of these hormonally active compounds after prepubertal exposure on rats. I identified biomarkers that characterize the early changes of these exposures and also categorize the carcinogenic effects of BPA and preventive effects of Genistein.4. My other collaborative studies include development of classification and prediction models for single-cell analysis using RNA-sequencing data, identification of biomarker panels to determine treatment approaches in prostate cancer patient subtypes.
