ICGC-ARGO (https://platform.icgc-argo.org/repository) is an international genomic sequencing project supporting the analysis of 100k+ cancer genomes. Not only is this project supporting the collection and distribution of thousands of genomes, but it is responsible for the unified analysis of genomes in a geographically distributed data processing model. I managed the platform product from inception to create an innovative single location “platform” to support clinical and genomic data submission. - Specified a dynamic genomic metadata management system based on JSON schema, an incremental clinical submission system with user managed workspace to manage data validation, as well as complicated data release and access rules.- In addition to the user-facing elements, specified an automated data processing software that ingests submitted raw data (e.g. sequencing reads) and automatically processes a pipeline of scientific workflows based on discrete data types. - Managed the execution of alpha and beta software releases across international teams for clinical and genomic data collection at different project stages. As part of the highly competitive summer program at the Lunenfeld-Tennenbaum Research Institute, I provided bioinformatics support to a statistical research lab working on a genome-wide association study of breast cancer SNPs to develop a model of linked and unlinked SNP interactions. • Prepared GWAS data for analysis using perl, R and linux shell scripting to organize dataset from ~100,000 individuals across ~200,000 genetic locations according to identity, chromosome, intra-chromosomal location and ethnicity• Streamlined analysis for all 25 chromosomes across three ethnic based datasets• Using open source statistical software MACH, successfully completed imputation of genetic data over all chromosomes followed by association analysis using open -source statistical software PLINK, identifying genetic markers of breast cancer through several association tests• Using R, developed visual analysis of data results and identified genome-wide significant SNP interactions and their gene partners• Began to asses the validity of a new R based software packages aimed at identifying GWAS SNP by SNP interactions

Working in a cellular biology lab I am researching the dynamic change in immune cells when exposed to simulated bacterial stress. Work includes mammalian culture techniques and fluorescent microscopy.• Conducted experiments on environment controlled spinning disk confocal microscope to generate fluorescent images of macrophages under simulated bacterial stress• Statistical analysis of area/volumetric data to using SAS for data transformation, parametric and non-parametric testing, and ANOVA analysis• Summer research continued into a year-long undergraduate thesis project developing and implementing a method for analysis of volume of live murine macrophage and dendritic cell lysosomes• Imaged RAW macrophages cells using fluorescent fluid markers of cell lysosomes to visualize dynamic tubular lysosomes in live cell spinning disk microscopy• Using the 3-D microscopic data, developed and automated data-acquisition and analysis resulting in a model of lysosomal increase of volume by up to 50% in simulated bacterial infection• Harvested primary dendritic cells from bone marrow and used the developed assay to find volume in live microscopy dynamic tubular lysosomes.
