About Sarah Radecke

I believe being curiously creative is a cornerstone of science; without curiosity, no questions will be asked and without creativity, no new discoveries will be made. As a scientist, I'm always asking questions and seeking the most plausible answers. And I strive to answer these questions to improve lives. As a bioinformatics scientist, I have the most cutting-edge, state-of-the-art algorithms at my finger tips to answer complex and challenging questions. In my current role at QIAGEN, I apply bioinformatics concepts to develop high quality sequencing assays and software to get justice for victims of crime. To achieve this, I work as a core team bioinformatics lead to develop forensic NGS products. I work closely with assay developers to optimize new assays and build custom workflows to analyze new data types. I collaborate with software engineers and UI/UX developers to produce streamlined workflows to enhance the user experience and functionality. Because Verogen was a small company, I was required to become adaptable and make quick decisions. Additionally, I had the privilege of collaborating with departments outside of R&D, such as marketing to ensure messaging is clear and concise for customers.I thrive in a team environment where we collaborate to ensure our products are of the highest quality. I enjoy learning from my coworkers and am always on the look out for the latest bioinformatics news. I hope to continue learning, asking questions, and contributing my bioinformatics knowledge to help people.I'm an expert in next-generation sequence data analysis and interpretation. I'm proficient in Python, R, and Rust languages and am able to edit and update C# projects. I'm proficient in Unix/Linux and BASH. I'm proficient in the version control system Git and GitHub. I also have extensive experience in high-performance computing (HPC).Let’s connect!

  • San Diego State University
    Research Specialist Iii
San Diego State University Dec 2014 - Feb 2020
    San Diego, Ca, Us
Trained in-coming graduate students (MS) in several aspect of research, how to code in Python and R, use and best practices using Git (GitLab), how to process short- and long-read data including alignment and de novo assembly, importance of accurate genome feature annotation, presentation skills, scientific writing, use and best practices in high-performance computing clusters (SGE).Studied several aspects of M. tuberculosis infection including genetic mechanisms of resistance to pyrazinamide and rifampicin (two first-line antibiotics to treat M. tuberculosis). Also studied population genetics of nearly 100 reference-quality genomes that included building a pangenome, studying duplications (paralogs), pseudogenenization, and gene conversion (homologous recombination). Additionally, contributed to the design, implementation, and dissemination of a haploid variant caller for PacBio data designed to identify heterogeneous variants. Disseminated results in the form of poster presentations and publications.Assisted in writing grant proposals to NIH including a recently funded grant from NIAID R01AI105185 (PI: Faramarz Valafar)
  • San Diego State University
    Lecturer
San Diego State University Jan 2019 - Dec 2019
    San Diego, Ca, Us
Lectured a genomics course in the department of Bioinformatics and Medical Informations. Designed the course from the bottom up and sought to teach graduate-level students genomics algorithms and software. Teaching objectives included: understanding the field of bioinformatics as it relates to genomics; the available whole-genome sequencing platforms and understand their associated biases and where they originate; alignment algorithms including Needleman-Wunsch, Smith-Waterman, and Burrows-Wheeler; graph theory and the application to de novo assembly; assembly algorithms including De Bruijn and OLC graphs and Eulerian and Hamilton paths to assembly reads; variant calling including short and structural; and base modification with an emphasis on methylation. In addition to teaching the algorithms, I also teach students how to use and best practices with HPC (SLURM); how to install and debug issues of installation on a Unix system; how and when to use specific software including trimmomatic, fastp, vep, snpeff, bowtie2, bwa, spades, canu, varscan, bcftools, GATK, samtools, quiver/arrow, blasr, ngmlr, sniffles, lumpy, kineticsTools, and MotifMaker. The students are also required to code several algorithms using simple examples in Python including NW alignment, BWT, and De Bruijn graphs with all Eulerian walks.Awarded computational resources for Spring 2019 and Fall 2019 on XSEDE Pittsburg Supercomputing Center's Bridges through NSF.
