Developing neural network based models for accurate drug toxicity prediction.

• Analyzed single-cell RNA sequencing data across all four molecular subtypes of breast cancer, leveraging public databases and conducting power analyses to determine necessary cell numbers and sample sizes (40 samples.
• Implemented best practices for quality control, including filtering for empty droplets and dying cells based on mitochondrial and ribosomal read counts, using median absolute deviation, correcting for ambient RNA.
• Corrected batch effects within samples of each subtype using variational autoencoder, followed by data integration.
• Determined optimal cluster numbers using silhouette scores and identified 70+ specific annotation markers for each cell type, common in breast cancer samples, by reviewing more than 20 research papers and conducting.
• Minimized annotation bias by calculating differential gene expression using pseudobulk method between clusters and conducting hierarchical clustering based on gene expression.

• Applied Trimmed Mean of M-values (TMM) normalization and log2 transformation on count matrices to address data heteroskedasticity.
