About Sean Simmons

I am a computational biologist (and reformed mathematician) with over a decade of experience analyzing various types of genomics data, developing novel bioinformatics algorithms, and building tools to help answer biological questions of interest. I have been at the Broad Institute as part of Joshua Levin’s group for the past 6+ years, where I have worked on many projects related to single cell technologies and neuropsychiatric disorders. These projects include case control studies, perturb-seq studies, exploring (and assisting in the development of) data from new wet lab technologies, and cell type annotation in brain regions of interest, among others. Most of these projects have focused on RNA-seq data, whether it be single cell, single nuclei, bulk, or spatial. This has involved working with wet lab biologists to analyze data as well as building new pipelines and statistical methods. In addition I have experience with working with single cell ATAC and multiome data, as well as with working with genotype data (often in the context of using it to better understand RNA-seq data). Prior to my time at the Broad I worked with Bonnie Berger and Cenk Sahinalp on algorithms for computational biology, with a focus on methods for preserving privacy in GWAS and similar studies.
