I earned my Ph.D. in the field of Biomedical Sciences in the lab of Dr. Kathleen McDonough. My dissertation research focused on characterizing a novel cAMP-responsive transcription factor, Cmr, in TB complex mycobacteria. Project 1:• Investigated the function of cyclic AMP responsive transcription factor, Cmr in Mycobacterium tuberculosis (Mtb).• Identified global Cmr binding sites on Mtb genome using ChIP-seq by active collaboration with bioinformatics experts.• Validated a subset of binding using in vitro DNA-protein binding assays such as electromobility shift assays.• Established Cmr as a regulator of dormancy regulon in Mtb known to be important for establishing latent TB infection.Details of the above work are published in Ranganathan et al, 2016, Nucleic Acids Research. PMID: 26358810Project 2:• Actively collaborated with structural biologists to solve the X-ray crystal structure of Cmr• Identified key residues involved in DNA binding. Successfully mutated key DNA binding residues using molecular cloning techniques.• Established and optimized overexpression and purification of several mutant versions of Cmr protein and showed consequent loss/gain of DNA binding activity.• Used bioinformatics tools (BEDTOOLS suite) and basic programming skills (Python) to analyze large number of DNA binding sites and identified critical nucleotides that drive binding differences between two closely related transcription factors, Cmr and CRP.• Established Cmr as an atypical member of the CRP-FNR family of transcription factors.Details of the above work are published in Ranganathan et al, 2018, Nucleic Acids Research.
