Within the Bioinformatics & Computational Biology department I interface with Oncology Biomarker researchers to identify and validate novel clinical biomarkers, develop custom analysis solutions and leverage novel technologies. I am the go-to person for the analysis of NGS data from clinical samples, e.g. the detection of cancer-associated mutations in FFPE samples or in circulating tumor DNA (ctDNA).I have e.g. * Characterized the error profile of circulating tumor DNA analyzed by targeted NGS on Illumina or Ion torrent sequencers.* Analyzed a large collection of drug-treatment RNAseq experiments and provided datasets, Bioconductor/R packages (gCMAP, gCMAPWeb) and a web interface to reveal similarities across perturbations (connectivity mapping).* Established a computational workflow to identify and annotate cancer-associated DNA variants in NGS data from FFPE-fixed tumor samples.* Classified glioblastoma (GBM) samples from clinical trials into prognostic subtypes based on Nanostring or microarray gene expression data.* Established and performed subtype classification of diffuse large B-cell lymphoma (DLBCL) samples from multiple clinical trials based on high-throughput qPCR data.* Analysed gene expression, methylation, targeted NGS and reverse-phase protein array (RPPA) data from colon cancer samples* In addition, I directly manage a computational biologist in support of the Biomarker Oncology Development department.Technologies: Next-generation sequencing, Fludigm, Nanostring, exome-seq, RNAseq, gene-set enrichment analysis, R / Bioconductor
