T-500 Research ProjectWorked with a team to sequence 12 extended spectrum beta-lactamase (ESBL) producing strains of gram-negative clinical isolates in order to identify mutations and specific enzyme classes. Team as a whole has sequenced hundreds of samplesWorked on a project with collaborators from UCLA to study the cause for increased carbapenem resistance of sequential clinical isolates of Serratia marcescens from a liver transplant patient. Optimized / increased automation of assays for:-- Induction and extraction of beta-lactamses in S. marcescens, Enterobacter clinical isolates.-- Initial rate measurement: Nitrocefin hydrolysis with/without b-lactamase inhibitor in presence of beta-lactamase extract under tightly controlled conditions. -- Statistical analysis of results (excel template).-- After trial and error above protocols now reliably produce statistically significant results.

• Managed a transgenic mouse colony for experiments, planned breeding schedules, weaned, genotyped and sexed pups. Performed PCR of mouse tissue and southern blots to determine genotypes. Inoculated several dozen mice with BSL2 bacteria via oral gavage. Inoculated mice via IP injection with a chemically hazardous substance and was trained in the use of proper PPE and respirators. Assisted in tissue harvesting. Kept detailed, accurate, and up to date records about each of hundreds of mice.• Maintained cell cultures of human stem cells for experiments (NCCIT, HCT-116). Started cultures from frozen stocks, observed cell growth, passaged at confluence, prepared and froze down cell stocks for future cultures.• Generated shRNA virus for transfections. Transfected NCCIT cultures with shRNA viruses to knock down specific mismatch repair pathway proteins. Performed several tight chromatin isolations from these knocked down human cell cultures after treatment with hydrogen peroxide. Performed dozens of western blot experiments of the isolate for up to 7 different primary antibodies from the same blot. Treated with IgG secondary and ECL and the HRP/ECL reaction was captured on X-ray film. This was all done in order to determine the binding order of certain MMR proteins in response to super-oxides. • Prepared cell cultures and performed cell cycle arrest procedure via serum starvation. Determined cell cycle via flow cytometry and analyzed the data with FlowJo in order to determine that cell cycle arrest occurred as planned.

Prepared and ran 100s of PCR reactions of microsatellite genes of hemlock DNA in order to study the population genetics of the isolated pockets of eastern hemlock (Tsuga Canadensis) in southern Indiana under the direction of graduate student Collin Hobbs.Prepared, ran, and UV imaged dozens of agarose electrophoresis gels to estimate microsatellite sizes Quantified vast quantities of genotyping data for the project to identify genetic diversity of groups of Hemlocks, and therefore their possible origins.Extracted DNA from thousands of hemlock needles in preparation for PCR and gel electrophoresis. Participated in dozens field excursions to collect hemlock needles for research, often on cliff edges and other relatively inaccessible areas.It seems from the data that the isolated eastern hemlock populations in Indiana are remnants of a larger, more ancient population.

Learned to safely use basic laboratory equipment like an autoclave, centrifuge, and vortex in order to carry out my duties as an assistant. Sanitized and tended to hundreds of Arabidopsis seeds and seedlings in order to allow them to grow long enough to produce seeds, which I also collected. The purpose of this was to produce a controlled second generation for future planting, and secondly to monitor their flowering times.Gained proficiency with Eppendorf pipettes and dilution preparations as part of my training when sanitizing the seeds before planting.Dr. Michaels and Dr. Ding, among others, published a paper in 2011: “Hypomorphic Alleles Reveal FCA-Independent Roles for FY in the Regulation of Flowering Locus C” in Plant Physiology utilizing data from the plants that I cared for as an assistant. Their research focused on late flowering pathways in Arabidopsis and their gene regulation.
