1904年2月，在倫敦傳道會皮堯士牧師和威禮士牧師等多方人士推動下，香港新界傳道會正式成立。之後十年輾轉經過借用美南浸信會管理的空置教堂、租用樓宇及借用教友的廣同發船廠作聚會處，直到1915年租賃大新街一樓宇開設基督教談道所，本堂的發展才踏上一個新的里程。1933年，本堂由中華基督教會廣東協會第六區會接辦。1941年冬，由本堂教友黃馬太先生捐獻堂址，並由區會及各方人士捐建的中華基督教會長洲堂落成。本堂自1956年起實行自養。其後，由於教堂損毀，已不堪修葺，遂籌款擴建聖堂，並於1970年5月舉行獻堂典禮。
教會本著有教無類的精神，於1918年開辦了端儀女校。其後，因戰亂停辦。1960年，由中華基督教會香港區會協助購地，興建錦江學校（即現今中華基督教會長洲堂錦江幼稚園）。1990年幼稚園擴建新校舍，2005年加辦幼兒園。1978年，接辦長洲女校改名為錦江小學，2003年小學的新校舍落成，並正名為中華基督教會長洲堂錦江小學。
近年，本堂穩定出席崇拜的信徒約有八十人，推動的事工中心包括扎根聖經、祈禱靈修、關愛鄰舍及堂校一家。
