The power of interdisciplinary knowledge was on full display when we used cutting-edge genomic sequencing technologies to uncover molecular genetic changes in stickleback fish that are associated with adaptive evolution. I led this research project which included identifying and collecting samples, performing DNA extractions, ligated sequencing adapters onto billions of DNA fragments, and using polymerase chain reaction (PCR) to generate DNA constructs suitable for sequencing. After generating sequencing datasets, I leveraged my computer science background to write software to provide new insights into stickleback biology. Genetic variants, especially large segments of DNA, are heavily penalized by the alignment algorithm and result in variant reads being reported as unaligned—throwing away true biological information. We worked to implement a computational framework to represent all common alleles within the reference genome to improve our read mapping capability and downstream analyses. The computational model represents the reference genome as a graph where nodes are genomic segments, edges represent the order and orientation of these segments, and a path through the graph represents a possible allelic variation. The graph is a fundamental concept learned in computer science and can be a powerful tool when applied to genetics. Modeling genomes as a graph to represent all common alleles improves genome diversity by incorporating genetic elements from multiple populations, a fundamental and impactful change to the way genetics is carried out.
