About Jared Bennett
I am a biophysicist working at the interface of mathematical simulation and model-informed data analysis. While pursuing undergraduate degrees in biochemistry and molecular genetics at The Ohio State University, my research in a cancer genetics lab taught me appreciation for the physical mechanisms behind processes that drive life. I deepened my understanding of the connection between structure and function with an additional BSc in physics, culminating in the design of a novel fluorophore-based kinetics assay.I advanced to the University of California, Berkeley, where I studied biophysics with a designated emphasis in computational biology. During my PhD, I studied gene drives through the application of stochastic mechanistic models, both compartmental and agent-based, to derive the performance of novel designs in the lab and simulate the application of those designs under real-world circumstances. I am happiest at the interface of high-performance computing, mathematical modeling, and biochemical/genetic/genomic data analysis. Designing and building models that accurately represent biological processes is exceptionally challenging - which is what makes it so seductive. Solving these challenges, producing reliable and efficient analysis platforms applicable to current "big data" scenarios, is what makes it worthwhile. When not buried deep inside a new model or analysis, I enjoy music (both playing classical piano/organ and listening to alternative rock), being outdoors and active (current obsession is learning CrossFit), working on my cooking (reading books like The Food Lab or trying anything Kenji Lopez-Alt recommends) and attempting to read things as unrelated to my profession as possible (high-fantasy has been pretty safe, sci-fi not so much).
Listed skills include Fluorescence Microscopy, Protein Chemistry, Molecular Genetics, Biochemistry, and 7 others.

Sr. Bioinformatics Scientist
Research Data Analyst Ii
Lead scientific programmer developing spatial genomics software in R and multithreaded C++ to support close-kin mark-recapture population estimation methodologies.
Data Scientist 1
Rapidly transitioned from statistical modeling to reinforcement learning (RL).Within a year I have learned: the state of the field, current best practices in model design and training, implemented alternative training paradigms for sparse-reward systems, learned and implemented continuous-integration and industry-standard software development methods, and applied all of this to satellite control in the space domain.Direct the practical implementation of RL for effective and safe satellite control through monthly progress presentations to the Air Force and Space Force.
Lead Scientific Software Developer
Member of a multi-disciplinary team of data scientists, mathematicians, optometrists, and programmers developing novel hierarchical clustering methodologies to determine the relationship between occupational vision testing and pass/fail rates within the USAF pilot training program. This project was part of the eXplainable Artificial Intelligence Laboratory (XAI-Lab) of the USAF 711th Human Performance Wing.Lead the software design, implementation, and testing for performance and methodological fidelity. This work culminated in a scikit-learn-contrib compatible module and continued use within the USAF.
Independent Contractor
Led an interdisciplinary team under Professor Ndeffo MBah to implement novel disease-induced mortality and self-excision mechanisms into a life-cycle model of mosquitoes. Lead software developer among a team of biologists and epidemiologists, ensuring that the model accurately reflects benefits against human-disease transmission. This work added functionality, maintained backwards compatibility, and improved computational performance of this model, resulting in a publication.
Associate Data Engineer
Collaborated as part of a larger research group within the Air Force to generate actionable responses to COVID and urban blight using machine learning and network theory.Designed and implemented compartmental and agent-based models of COVID.Presented progress to the group at large and results to stakeholders in local governments.
Phd Researcher
Ph.D. in BiophysicsDesignated Emphasis in Computational and Genomic BiologyFully-independent researcher developing high-performance simulation and analysis methods combating mosquito-vectored diseases (specifically malaria, Dengue, and Zika).Communicated with our experimental collaborators to translate their work into mathematical formulations. My focus on quality and consistency allowed us to build models capable of running thousands of mosquito habitats while accurately reflecting our collaborators requirements. My final work consisted of developing close-kin mark-recapture theory for mosquitoes, as well as a scalable agent-based model for studying inheritance by descent.
Organ Intern
Member of the choir, studied choir rehearsal techniques, organ accompaniment, service organization, and music planning from Sara Seidel.
Research Internship
Worked on multiple projects that required adaptive learning and rapid results, culminating in concise summaries to stakeholders.Projects include: developing a database for rapid parsing of federal clauses in SBIRs to streamline business development (CRG), researching the state-of-the-art of 3D printing in space (NASA), and analyzing the use of composites in aircraft (DoD/Boeing).
Research Scientist 1
Independent researcher working on the mechanism of DNA mismatch repair underlying hereditary colon cancer.Developed a DNA substrate for a Magnetic-Tweezer approach to studying protein-protein and protein-DNA interactions.Trained undergraduates in basic lab techniques such as: making buffers, running gel electrophoresis, running PCR experiments, cell culture techniques, creating competent cells, and protein purification.Created fusion vectors for protein purification and single-molecule labeling (>9 vectors).Designed purification protocols and purified several of these proteins (>5) and tested several (3) in bulk and single-molecule experiments. This work culminated in 2 papers and an undergraduate Honors Thesis.
Interim Music Director
Directed the choir while searching for a full-time music minister. Planned choral music with the minister for each season (approximately 3-month increments).Led weekly choir rehearsals (>20 singers), learned new music each week, and led music worship each Sunday.
Mass Pianist
Responsible for piano accompaniment during services and choir rehearsals beforehand. Occasionally accompanied funerals and masses on holy days of obligation.
Organ Intern
Member of the choir, studied choir rehearsal techniques, organ accompaniment, service organization, and music planning under Rich Lewis.
