Hence, I decided to join his team to support my hometown. As a campaign fellow, I ran fundraising events, recruited volunteers and hosted a phonebank each week. I was also in attendance for democratic caucuses in our district.

I was involved in the following four projects.►An integrative ENCODE resource for cancer genomics: Akin to the ENCODE Epigenome Roadmap Project, this is a group effort published in Nature. I was specifically given the complete, raw sequencing data for 85 patients with liver cancer. Using high performance computing, I created a 15-step pipeline to collect the single nucleotide somatic variants from this data and subsequently analyzed the results. As I ran roughly 10TB of data through the pipeline I created, this was a computationally intensive project that took nearly 4 months of time to complete. ►Dynamic RNA-protein interactions underlie the zebrafish maternal-to-zygotic transition (published). This study uncovers core regulators of embryonic RNA and suggests that hnRNP proteins adopt unconventional RNA processing roles to promote vertebrate development. Majority of the computational work in this project was completed by me. ►Negative-binomial regression based Integrative framework for Burden analysis of Somatic Mutations in cancer genomes (NIMBUS) – I helped build an online software tool that integrates variants with a comprehensive set of noncoding functional elements, and models the mutation counts of the elements with a negative binomial distribution to handle over-dispersion. Simply stated, NIMBUS uses regional genomic features such as replication timing and GC content to better estimate local mutation rates and mutational hotspots thus correcting for mutational heterogeneity. ►RNA Rover – Ranking Variants in RNA – The goal of this project is to prioritize genetic variants in noncoding RNA using functional annotation. My specific role was to better predict RNA turnover/gene expression using RNA-protein interactions. I accomplished this by writing Perl scripts to analyze three published CLIP-Seq datasets.

Under the guidance of radiologist, Dr. Abhijit Patel, I participated in the Circular Tumor DNA Project. Tumor-derived DNA fragments can be distinguished based on the presence of cancer-specific mutations. However, these mutant DNA copies are often obscured by an excess of wild-type background DNA in the plasma. As part of my work, I would first meet with the patients and consent them for the study. I would then receive a sample of their blood, once a week, and prepare their DNA for sequencing using highly sensitive PCR techniques. The sequencing results were later analyzed to determine which mutations are significant as cancer inducing and subsequently validated.

The HST Summer Institute in Biomedical Informatics offered me a hands-on research experience in a scientific community which is internationally recognized for its leadership and commitment to excellence. Under the guidance of Dr. Manolis Kellis, I participated in the Epigenomics Roadmap Project where I specifically designed and implemented an algorithm to validate many of the regions that were predicted to be enhancers by the computational model. My fellowship was sponsored by the NIH and NSF and participating institutions included HMS, MIT, Mass General Hospital, and Dept of Biomedical Informatics.

My project was aimed not only to understand why different types of cancers are induced, but also identify which drugs could reverse the harmful effects of these cancers. Using bioinformatics techniques and mathematical models, which included creating a published web interface that could predict transcription factors for a given input of disregulated genes, I identified the best possible candidates of proteins that cause cancer and predicted concoctions of drugs for each of the 60 different NCI cancer cell lines.

Under the guidance of Dr. Zbigniew Darzynkiewicz, M.D., Ph.D., we tested the efficacy of the drugs Onconase and Amphinase on cancer cells. The drugs were combined with the chemotherapeutic agent, mitoxantrone, and the concentration of the different components were manipulated. The results, which indicated the percentage of cancer cells that died apoptotically, were determined using flow cytometry.Although these experiments were somewhat trial-and-error based, this experience taught me the importance of bench research in experimental validation and convinced me that bioinformatics is a very necessary field in order to prune the search space of hypotheses.
