Senior Software EngineerThe Jackson Laboratory Nov 2017 - Oct 2021Bar Harbor, Maine, United States* Primary responsibilities included building software tools to integrate and analyze behavioral data for various mouse strains and collaborate with team members on the publication of our research.* Developed and trained a 12-point pose estimation CNN for experimental mouse models based on HRNet. Mouse Pose HRNet has been open sourced and released on github: https://github.com/KumarLabJax/deep-hrnet-mouse* Developed several gait analysis algorithms which aggregate, transform and summarize pose estimation data derived from our experimental videos. These algorithms are used to derive quantitative measures characterizing mouse gait that were previously not practical to generate at scale. Using this approach we discovered several statistically significant gait characteristics present in mouse strains modeling disease and published our results. We also released this gait analysis software to the research community as open source: https://github.com/KumarLabJax/gaitanalysis* Responsible for improving, automating and maintaining a complex video analysis pipeline which ran on our GPU and CPU clusters to perform a detailed frame-by-frame analysis on thousands of hours of phenotyping video data. -

HaploQA has an easy to use web application interface for uploading and managing samples, an HMM algorithm that automatically infers the haplotype structure of a sample after the user indicates a set of potential parental strains, and intuitive plots to view the inferred haplotype structure and enable early detection of likely labeling errors.* Developed the web application and database for the WORMHOLE ortholog search tool* Worked as a Software Engineer for Gary Churchill’s Lab for several years. During this time I contributed to many smaller projects including the MouseDivGeno R package.* Developed a java desktop application, “Glom”, using ImageJ’s APIs to perform rapid batch image segmentation and cropping of kidney slide scans for Susan Sheehan in the Korstanje lab. -
