Under the selection pressure from antibiotics, bacteria become resistant by acquiring antibiotic resistance genes (ARG) through the process of horizontal gene transfer. Furthermore, many forms of antibiotics are naturally produced by microorganisms and have been present in ecosystems for millions of years. Bacterial communities, therefore, maintain a large collection of resistance genes (the resistome) which contains elements for resistance against most classes of clinically important antibiotics (Martinez, 2008). Recent studies have shown that the resistome is surprisingly large in environmental bacterial communities but the exact size and diversity have not yet been systematically studied (Allen et. al., 2010).The aim of this project was to characterize known resistance genes in environmental bacterial communities. For this research, I had the opportunity to independently developed my research plan and approach of analysis. The data used was collected from the public database iMicrobe, which stores worldwide sequencing projects (sequencing platforms: Illumina and Roche 454). The resulting workflow produced encompassed data compression and statistical analysis. The software was developed using Python, R and a MySQL database. The goal was achieved, resulting in the computational identification of types of antibiotic-resistant (AR) genes in natural environments and their distribution. Show less

Later on, we extended the consulting services and I developed a pipeline to select the most expressed genes from a larger transcriptomic experiment. The data were collected from different marine environments along the Baltic sea (Sweden, Germany, and Denmark), in conditions ranging from polluted to pristine. A final subset of genes was curated using existing PCR results for validation of the pipeline. The results were linked to the ecotoxicogenomics investigation of BALCOFISH.BALCOFISH is a consortium consisting of scientists in Sweden, Denmark and Germany working on the effects of pollutions on the Baltic Sea.
