The Laboratory of Pathology (LP) at the National Cancer Institute (NCI) facilitating cancer research, clinical diagnostics, and pathology education. My role focused on integration of Laboratory Information System (LIS) with few clinical databases for cutting edge molecular pathology assays with some touch of bioinformatics research and data wrangling involved. I was also in charge for backend development for Methylscape site.

I was working on developing automated data analysis pipelines with integrated data quality assurance reports. I am also doing containerization of pre-existed and new analysis workflows with Docker system. The phylogenomics analysis pipeline Target Capture Cloud Pipeline (TCCP) and GATK best practice variant calling for non-model organisms workflow were packed to two Docker containers. They are in stable versions with extensive documentation and test data enclosed.

Build database and pipeline for 16S rDNA bacterial identification with several automatic reports based on bacterial profiles for commercial health products. One method for identification of medical condition (IBS/IBD) was patented by SmartDNA company. Optimization statistical models (classifiers) for various phenotype predictions based on gut bacterial profiles. Customized research experiments analysis: time series, cohort, spatial distribution.

I had started as Senior Scientist with genotyping team then moved to the Research and Technology and finally to the Bioinformatics team. I was involved in development of analysis workflows, research projects proposals and reports writing. I was also managing and coordinating research projects for third parties (internal and external clients), preparing documentation for the company production teams (genotyping, sequencing, bioinformatics) and regulation bodies (NATA). Those projects included variant calling pipeline for next gene sequencing data, LIMS implementations of bioinformatics and laboratory workflows, data quality assurance and client data analysis support with custom reports and project design.
